The lateral flow assay is a strip-based analytical method for the portable and convenient detection of analytes of interest. It has the advantages of visual observation, autonomous sample flow, fast coloration time, minimal tedious operation procedures, and reliance on specialized instruments. However, the rough surface of the nitrocellulose membrane renders it difficult for the immobilized nucleic acids to remain in an ordered arrangement, and the immobilized nucleic acids are also liable to be digested in a complex matrix, inducing limited sensitivity and anti-interference. In this work, we demonstrate that the decoration of DNA nanostructures on lateral flow strips can improve assay sensitivity and anti-interference in comparison with commonly studied single-stranded DNA-disposed strips. DNA nanostructures enable probes to be more orderly and arranged on the strip and provide protection. Using adenosine 5′-triphosphate (ATP) as an analyte, a DNA tetrahedron reformative lateral flow strip has increased sensitivity and improved reliability in detection. The DNA nanostructure-decorated lateral flow strip is further successfully applied for ATP detection in real samples, such as bacterium testing and tableware cleanliness checking, by detection of the ATP content therein.

2,3,7,8-Tetrachlorodibenzo-p-dioxin (TCDD) is a highly toxic persistent organic pollutant (POP) that can induce DNA damage within cells. Although oxidative stress is one of the primary mechanisms causing DNA damage, its role in the process of TCDD-induced DNA damage remains unclear. In this study, the TCDD-induced production of reactive oxygen species (ROS) and the occurrence of DNA damage at the AP site were monitored simultaneously. Further investigation revealed that TCDD impaired the activities of superoxide dismutase (SOD) and catalase (CAT), compromising the cellular antioxidant defense system. Consequently, this led to an increase in the production of O 2 .− and NO, thus inducing DNA damage at the AP site under oxidative stress. Our findings were further substantiated by the upregulation of key genes in the base excision repair (BER) pathway and the absence of DNA AP site damage after inhibiting O 2 .− and NO. In addition, transcriptome sequencing revealed that TCDD induces DNA damage by upregulating genes associated with oxidative stress in the mitogen-activated protein kinase (MAPK), cyclic adenosine monophosphate (cAMP), and breast cancer pathways. This study provides important insights into the toxicity mechanisms of TCDD.

A number of known and potential chemicals may cause substantial damage to genomic DNA, further inducing mutagenesis and carcinogenesis. To screen potentially genotoxic compounds from a multitude of chemicals, fast and senstive bioanalytical technologies are desirable. By taking advantage of the DNA damage-dependent SOS response (a regulatory signal initiated by damage to DNA or the physiological consequences of such damage in prokaryotes) in reactive oxygen species (ROS)-sensitive bacterium and the enhanced green fluorescent protein reporter, we constructed a composite bacterial biosensor for detection of DNA damage agents. The sensitivity of the bacterium to ROS induced DNA damage is 10−20-times enhanced by the knockout of one alkyl hydroperoxide reductase gene and two catalase genes. This biosensor can be used for fast and sensitive detection of DNA damaging agents among which some cannot be detected by previous bacterial biosensors, demonstrating the potential and promising applications for evaluation of DNA damage and for screening of DNA damaging agents in large scale.

A biosensor based on solid-state nanochannels of anodic aluminum oxide (AAO) membrane for both electrochemical and naked-eye detection of microRNA-31 (MiR-31) is proposed. For this purpose, MoS 2 nanosheets, which possess different adsorption capabilities to single-stranded and double-stranded nucleic acids, are deposited onto the top surface of the AAO membrane. Moreover, multi-functional DNA nanostructure have been designed by linking a G-rich sequence for folding to a G- quadruplex at three vertices and a complementary sequence of MiR-31 at the other one vertex of a DNA tetrahedron. In the absence of MiR-31, the tetrahedron DNAzyme probe formed after the addition of hemin can mediate the deposition of insoluble on MoS 2 /AAO, which not only enables the color change of the membrane but also gates the transport of K 3 [Fe(CN) 6 ] across the nanochannels. Therefore, the detection of MiR-31 is realized by both visual observation of the brown color and measuring the electrochemical redox current of [Fe(CN) 6 ] 3 − . Using this biosensor, a detection limit as low as 0.06 fM is achieved. The dual-mode detection method also exhibits good specificity, reproducibility, and stability, demonstrating potential application in the diagnosis of oral squamous cell carcinoma and other related biological purposes. Visual analysis methods have received widespread attention due to their simplicity, economy, and intuitive results. In this work, a visual DNA quantitative analysis method based on surface selective site-directed crystallization (SSSC) was developed. Firstly, we explored the formation of calcium carbonate crystals with unique polymorphism induced by the surface of functionalized glass slides with different groups; among them, the calcite induced by the –COOH functional group has a uniform shape, larger size, and even distribution, so it serves as a signal promoter. In contrast, due to the –N(CH3)3 group acting as a signal inhibitory molecule by inhibiting crystallization, the signal molecule is captured through DNA hybridization, and the crystallization reaction is performed. The calcite growing on the DNA site is visible to the naked eye, and the DNA molecules hybridized on the surface of the glass slide are further quantified. The detection limit of this proposed visual method is 0.1 fM, and only a smartphone is needed to complete basic quantification. This work provides a basis for research into the use of single crystals as digital readouts in the field of DNA analysis, with the advantages of being simple and economical and requiring minimal equipment.

Objective: To investigate the effect of isoliquiritigenin on the activity of DNA topoisomerase (TOP I) and its inhibitory effect on the growth of U87 glioma cells. Methods: This study investigated the inhibitory effect of isoliquiritigenin on the growth of U87 glioma cells and its cytotoxicity by MTT method and determined the effect of isoliquiritigenin on TOP I activity by agarose gel electrophoresis. On this basis, we studied the interaction between isoliquiritigenin and TOP I and DNA. Finally, we further discussed the effect of isoliquiritigenin on the activity of Caspase 3, the apoptosis protein of U87 glioma cells. Results: Isoliquiritigenin could inhibit the growth of U87 glioma cells (half inhibitory concentration IC50: 0.221 mM) and is of low cytotoxicity to normal cells. Agarose gel electrophoresis showed that isoliquiritigenin had significant inhibitory effect on TOP I activity. Molecular simulation results indicated that isoliquiritigenin took priority of binding to the active center of TOP I, and formed hydrogen bonds with the catalytic site Try723. Finally, Caspase 3 activity detection results suggested that isoliquiritigenin could significantly increase the activity of Caspase 3 (P < 0.05). Conclusion: Isoliquiritigenin had a reversible inhibitory effect on TOP I activity, reduced the rate of single strand DNA unwinding in tumor cells, and thus played an important role in inducing the apoptosis of U87 glioma cells.

MiRNAs are critical regulators of target gene expression in many biological processes and are considered promising biomarkers for diseases. In this study, we developed a simple, specific, and sensitive miRNA detection method based on proximity ligation reaction, which is easy to operate. The method uses a pair of target-specific DNA probes immobilized on the same gold nanoparticles (AuNPs), which hybridize to the target miRNA. Hybridization brings the probes close together, allowing the formation of a continuous DNA sequence that can be amplified by Quantitative Real-time PCR (qPCR). This method eliminates the need for complex reverse transcription design and achieves high specificity for discriminating single base mismatches between miRNAs through a simple procedure. This method can sensitively measure three different miRNAs with a detection limit of 20 aM, providing high versatility and sensitivity, even distinguishing single-base variations among members of the miR-200 family with high selectivity. Due to its high selectivity and sensitivity, this method has important implications for the investigation of miRNA biological functions and related biomedical research.

Apurinic/apyrimidinic endonuclease 1/redox effector factor 1 (APE1/ref-1, APE1), a vital protein for DNA repair and cellular redox regulation, is frequently overexpressed in tumor cells, underscoring the importance of developing sensitive detection methods for early cancer diagnosis. However, the rapid detection and visualization of nuclear APE1 in tumor cells are still challenging. In this study, we successfully developed a novel DNA fluorescent nanoprobe based on polyamidoamine (PAMAM) for the rapid detection of cytoplasmic and nuclear APE1. The PAMAM surface was modified with arginine (Arg), named PR, and its hydrophobic core encapsulated the 1,6,7,12-tetrachloroperylene tetracarboxylic acid dianhydride (TA) dye to construct fluorescent nanoparticles (TPR). Furthermore, an APE1-responsive dsDNA (SP) was linked on the TPR surface, containing apurinic/apyrimidinic sites (AP sites) and the black hole quencher 2 (BHQ2) and ensuring that fluorescence remains off in the absence of APE1. TPR-SP exhibited a detection range of 0.125–25 U mL–1 and a detection limit as low as 0.03 U mL–1. Compared with the Arg-free nanoprobes (TP-SP), TPR-SP significantly accelerated endocytosis and nuclear penetration, reducing the APE1 detection time to one-quarter (from 2 to 0.5 h). Notably, the APE1 signal in the whole nucleus can also be significantly detected. Thus, the TPR nanoprobe achieves the rapid enrichment and amplification of fluorescence signals, leading to highly sensitive whole cellular APE1 detection. This innovative and efficient detection method greatly expands the technological means for early cancer detection.

A turn-on fluorescence nanoprobe was constructed for the determination of adenosine 5′-triphosphate (ATP) based on DNA-templated silver nanoclusters (DNA-AgNCs). The significant enhancement fluorescence intensity of DNA-AgNCs in the presence of ATP is due to the high special binding affinity between ATP and the aptamer, resulting in the environment of DNA-AgNCs with darkish fluorescence lying at one terminus of DNA slightly altering owing to the change of ATP aptamer conformation. A good linear range runs from 9 to 24 mM with a satisfactory detection limit of 3 μM. Furthermore, the proposed nanoprobe exhibited good performance for ATP detection in diluted fetal bovine serum.

Mimicking ion-gating function with artificial nanopores empowered by well-designed responsive DNA architectures represents one of the leading maneuvers in the nanopore sensing field. However, due to the rarely preponderant orientation and uncontrollable assembly of conventional DNA constructs at heterogeneous interfaces, the recognition ability and gating efficiency remain a considerable challenge. Here, we show that manipulating the ion-gating efficiency can be readily achieved by the assembly of responsive tetrahedral DNA nanostructures in glass nanopipettes. We design a set of 3D-DNA nanostructures consisting of size-tunable DNA tetrahedrons and Pb2+-dependent DNAzyme structural domain in the nanopipettes, which served as the ion gate and recognition element, respectively, and thus enabled the sensing of Pb2+ in a label-free manner. Using the constructed 3D-DNA-nanostructured ion-gating systems, we can program stimulus–response capacity and ionic current rectification behaviors in the Pb2+ sensing events. We found that larger-size DNA tetrahedrons resulted in more efficient ion gating and importantly could achieve dynamic linear response to Pb2+, with the concentration spanning from 10 pM to 10 μM. Finite element simulations revealed that steric hindrance, rather than surface charge, may be a principal cause for regulating trans-pore ion transport. This work opens an avenue for the design of DNA nanostructure-based responsive nanopores for sensing applications.

The advancement of biomedicine and molecular diagnostics depends on effective nucleic acid separation methods. Nevertheless, creating high-performing and environmentally friendly nucleic acid adsorbent materials is still challenging. In order to achieve high-quality DNA capture, this work creatively created a rare earth metal hybridized magnetic chitosan nanoparticle (Fe 3 O₄@CS@La(OH)₃) by combining the biocompatibility of chitosan with the effective coordination ability of La 3+ . The results showed that Fe₃O₄@CS@La(OH)₃ had a high specific surface area and superparamagnetism, with a high adsorption capacity of DNA up to 370.37 mg/g, and 80 % of DNA could be captured within 5 min, and the capture rate was up to 96.7 % within 2 h. This was primarily ascribed to the strong coordination and electrostatic interaction between La 3+ and nucleic acids. Furthermore, the adsorption efficiency continued to exceed 90 % after five cycles, indicating exceptional reproducibility. This study involved the novel combination of the rare earth metal lanthanum with magnetic chitosan. The utilization of its unique coordination chemistry significantly enhanced the capture efficiency of nucleic acids, presenting potential applications in precision medicine and disease detection.

Neuropsychiatric systemic lupus erythematosus (NPSLE) represents a significant and growing challenge in both clinical practice and research, with its mechanistic investigation hindered by the lack of reliable animal models. Over the past two decades, we have established that immunogenic self-DNA can induce SLE disease model, which has been widely utilized in the academic community. To modify the doses of immunogenic self-DNA, validate the induction of SLE disease, and systematically characterize the resulting neuropsychiatric manifestations, aiming to provide an optimal model for NPSLE. Conventional genetic background BALB/c mice were immunized with 75 µg of immunogenic self-DNA. Based on the criteria and diagnostic recommendations from the ACR and EULAR, we conducted neurobehavioral experiments to assess the neuropsychiatric manifestations of clinical NPSLE patients. Whole-cell patch-clamp electrophysiological recordings were performed on mouse brain slices to assess electroencephalographic (EEG) abnormalities associated with NPSLE. Cerebrospinal fluid (CSF) abnormalities were evaluated by measuring inflammatory factors in the CSF. Additionally, histopathological analyses were conducted to evaluate MRI abnormalities in self-DNA immunized mice. Self-DNA immunized mice developed progressive cognitive impairments, exhibiting spatial and working memory deficits from week 8 post-immunization, which worsened by week 12, alongside the emergence of anxiety-like and depression-like behaviors. In parallel, electrophysiological analysis revealed synaptic transmission deficits and reduced neuronal excitability beginning at week 8, further deteriorating by week 12. Of note, blood-brain barrier (BBB) disruption was observed at 4–8 weeks post immunization, which was evidenced by IgG leakage and FITC-dextran extravasation. Such BBB disruption was accompanied by elevated pro-inflammatory cytokines (IL-1β, IL-6, TNF-α, IL-10), resembling neuropsychiatric lupus pathology. Finally, histologically, hippocampal neuronal loss and dendritic spine reduction in CA1, CA3, and DG subregions were observed, providing structural correlates for the observed memory deficits in self-DNA immunized mice. This model induced by immunogenic self-DNA recapitulated the neurological manifestations observed in clinical patients, rendering it a robust model for the research of NPSLE.
