Binding of 8-methoxypsoralen to DNA in vitro: Monitoring by spectroscopic and chemometrics approaches

Xiaoyue Zhou,Guowen Zhang,Langhong Wang

8-Methoxypsoralen (8-MOP) is a naturally occurring furanocoumarin with a variety of biological and pharmacological activities. The binding mechanism of 8-MOP to calf thymus DNA (ctDNA) at physiological pH was investigated by multi-spectroscopic techniques including UV–vis absorption, fluorescence, circular dichroism (CD) and Fourier transform infrared (FT-IR) spectroscopy along with DNA melting studies and viscosity measurements. The multivariate curve resolution-alternating least squares (MCR-ALS) chemometrics approach was introduced to resolve the expanded UV–vis spectral data matrix, and both the pure spectra and the equilibrium concentration profiles for the components (8-MOP, ctDNA and 8-MOP-ctDNA complex) in the system were successfully obtained to monitor the 8-MOP-ctDNA interaction. The results suggested that 8-MOP could bind to ctDNA via intercalation binding as evidenced by significant increases in melting and relative viscosity of ctDNA and competitive study using acridine orange (AO) as a fluorescence probe. The positive values of enthalpy and entropy change suggested that hydrogen bonds and van der Waals forces played a predominant role in the binding process. Further, FT-IR and CD spectra analysis indicated that 8-MOP preferentially bound to A–T base pairs with no major perturbation in ctDNA double helix conformation. Moreover, molecular docking was employed to exhibit the specific binding mode of 8-MOP to ctDNA intuitively.

Chain-length-dependent adsorption of extracellular DNA on biochar: Behaviors, mechanisms, and structural Stability

Xiao Sun,Lin Shi,Huang Zhang,Fangfang Li,Yanjin Long,Di Zhang

The environmental fate of extracellular DNA is significantly influenced by its interaction with widely used biochar. However, a systematic understanding of how DNA chain length and biochar properties jointly govern the adsorption process, mechanism, and subsequent DNA stability remains limited. This study systematically investigated the adsorption behaviors and mechanisms of short-stranded (sDNA) and long-stranded DNA (LDNA) on biochars produced at 300 – 600°C under neutral pH conditions. sDNA exhibited a higher adsorption capacity (5.91 mg g -1 on BC600) by accessing internal mesopores on biochar, whereas LDNA showed a lower adsorption (2.22 mg g -1 on BC600) and a stronger desorption hysteresis, resulting from multisite anchoring with biochars. The release rate values of sDNA and LDNA were 5 – 20% and 4 – 13% respectively on BC300. Correlation studies and desorption experiments revealed that π-π interactions and hydrophobic forces were the primary adsorption mechanisms. Spectroscopic analyses and molecular dynamic simulation confirmed conformational changes in the adsorbed DNA but showed no chain fragmentation. These findings underscore that DNA chain length and biochar properties jointly govern the sequestration and stability of DNA, providing essential mechanistic insights for assessing the role of biochar in the persistence and mobility of genetic material in the environment.

Construction of ratiometric nano-converter based on DNA-templated silver nanocluster for piRNA sensing

Yuhan He,Haien Fan,Jianxiu Wang,Hailin Tang,Xinyao Yi

PiRNAs have emerged as promising biomarkers for cancer diagnosis, however, their sensitive detection remains challenging due to the reliance on enzymatic amplification, complex labeling procedures. Herein, we report an integrated sensing strategy that combines a structure-switching ratiometric nano-converter with an enzyme-free entropy-driven catalytic (EDC) DNA circuit for highly sensitive and reliable piRNA detection. A hairpin DNA templated silver nanocluster (HP-DNA-AgNCs) that functions as a programmable nano-converter. In its closed hairpin state, the probe exhibits strong green fluorescence (530   nm). Upon hybridization with the target piRNA, the hairpin undergoes a structural transformation, triggering AgNC redistribution and a pronounced fluorescence shift to red emission (620   nm), thereby generating a ratiometric signal (F 620 nm / F 530 nm ). Notably, this structural transition is rationally coupled to an EDC amplification circuit, enabling each target piRNA to catalytically activate multiple nano-converters under isothermal conditions. Current method allows ultrasensitive piRNA detection with a limit of detection as low as 0.146 pM and a wide dynamic range. The clinical applicability of the platform was further validated using breast cancer tissue samples, yielding an area under the ROC curve (AUC) of 0.951, in excellent agreement with qRT-PCR analysis. By unifying ratiometric self-calibration, enzyme-free amplification, and label-free design, this work establishes a robust and versatile sensing paradigm with strong potential for clinical diagnostics and point-of-care testing.

Mitochondrial DNA released from pyroptotic synovial macrophages via DDIT3-mediated mitophagy aggravates osteoarthritis progression

Chang Yang,Jin Ke,Qiongdong Xu,Wei Dong,Wenqian Yu,Yan Wang,Jiawei Wang

Objective Emerging evidence has shown that inflammatory synovial macrophage and anabolism-impaired chondrocytes play essential roles in osteoarthritis (OA). The present work aims at uncovering the pathogenic mechanism of how the damage-associated molecular patterns (DAMPs) released from inflammatory synovial macrophage promote extracellular matrix (ECM) degradation of chondrocytes and developing feasible strategies to counter its detrimental effects. Methods We identified pyroptosis of synovial macrophages in the synovium of OA human and mouse. The effect and mechanism of mitochondrial DNA (mtDNA) released from pyroptotic synovial macrophage in ECM degradation of chondrocytes and cartilage degeneration was further explored in cellular and animal models. Finally, the ameliorative effect of folic acid-modified poly (lactic-co-glycolic acid) (PLGA) nanoparticles in OA was elucidated by in vivo experiments. Results Mitochondrial dysfunction in synovial macrophages leads to the release of mtDNA into the cytoplasm, which promotes macrophage pyroptosis, thereby facilitating extracellular release of mtDNA and creating an inflammatory microenvironment unfavorable to cartilage in OA. DDIT3 deficiency inhibits mtROS production by enhancing PINK1/Parkin-dependent mitophagy, which constraining the mtDNA release into the cytoplasm. The decreased cytosolic mtDNA, in turn, dampens macrophage pyroptosis. In vivo , DDIT3 deficiency significantly alleviates synovial inflammation and cartilage degeneration in OA progression, and targeting inhibition of macrophage pyroptosis by folic acid-modified PLGA nanoparticles mimics the protective effects of DDIT3 deficiency against OA progression. Conclusions Our findings identified the pathological role of mtDNA released from pyroptotic synovial macrophages through DDIT3-mediated mitophagy in OA, and demonstrated the efficacy of using folic acid-modified PLGA nanoparticles as a delivery for OA treatment. The translational potential of this article This study highlights the pivotal role of mtDNA released from pyroptotic synovial macrophages through DDIT3-mediated mitophagy in OA. Targeting inhibition of macrophage pyroptosis by folic acid-modified PLGA nanoparticles might serve as a potential therapeutic target for alleviating cartilage degeneration in OA.

Silencing TRIP13/KNTC1 inhibits DNA damage repair and enhances Olaparib sensitivity in ovarian cancer

Xingzi Guo,Jie Tang,He Li,Saiping Mao,Yan-Xiang Tang,Zhen-Zi Tang,Lianghui Gong

Ovarian cancer (OC) is associated with high mortality and frequent resistance to poly (ADP-ribose) polymerase (PARP) inhibitors, such as Olaparib, particularly in patients with breast cancer gene (BRCA)-proficient tumors. To explore the potential mechanisms underlying Olaparib resistance, Olaparib-resistant OC cell lines were established through stepwise drug induction. Candidate resistance-related genes were screened using bioinformatic analyses and subsequently validated in clinical specimens. Their biological functions and underlying mechanisms were further investigated through gene silencing, co-immunoprecipitation, immunofluorescence, comet assays, and an OVCAR3 xenograft model. Bioinformatic analyses indicated that TRIP13 and KNTC1 were highly expressed in Olaparib-resistant cells and were associated with poor prognosis. Their elevated expression was further confirmed by RT-qPCR, western blotting, and immunohistochemistry. Functional studies showed that silencing either TRIP13 or KNTC1 inhibited cell proliferation and induced apoptosis in Olaparib-resistant OC cells. Mechanistically, co-immunoprecipitation and immunofluorescence analyses confirmed a cytoplasmic interaction between TRIP13 and KNTC1. TRIP13 knockdown impaired non-homologous end joining (NHEJ)-mediated DNA repair, as evidenced by decreased expression of NHEJ-related proteins, increased γH2AX accumulation, and enhanced comet tail formation. Conversely, TRIP13 overexpression promoted NHEJ repair and reduced Olaparib-induced DNA damage, whereas these effects were partially reversed by the NHEJ inhibitor SCR130. In vivo , TRIP13 overexpression promoted tumor growth and reduced sensitivity to Olaparib, while KNTC1 knockdown reversed these effects. Collectively, these findings suggest that TRIP13 and KNTC1 cooperatively promote NHEJ-mediated DNA repair, thereby contributing to Olaparib resistance in BRCA-proficient OC. Targeting the TRIP13/KNTC1 axis may therefore enhance the therapeutic efficacy of Olaparib and provide a promising strategy for overcoming PARP inhibitor resistance.

DNA logic-gated electrochemiluminescence biosensor for sensitive detection of dual-miRNA in bladder cancer

Jingjing Zhang,Yingxin Xie,Xiaoxu Wang,Xiaoman Ju,Lixing Weng,Lianhui Wang,Jie Chao,Lin Hao

Early diagnosis of bladder cancer requires highly sensitive and specific biosensors for detecting trace biomarkers in complex biological samples. However, single- biomarker detection is often prone to false-positive results due to biological variability and nonspecific fluctuations. Herein, we present a dual-target electrochemiluminescence (ECL) biosensor that integrates a DNA “AND” logic gate with toehold-mediated strand displacement (TMSD) circuits for parallel detection of miR-183–5p and miR-96–5p in human urine. A high-surface-area UIO-66@AuNPs composite served as the electrode substrate, increasing the loading of DNA logic gates and thus the Ru(bpy) 3 2 + - labeled signal probes, which significantly enhanced ECL response. The constructed DNA “AND” logic gate, consisting of a Ru(bpy) 3 2+ -labeled signal strand, a ferrocene-quenched strand, and a hairpin probe, restored the ECL signal only when both target miRNAs triggered parallel TMSD reactions, thereby achieving “AND” logic operation. This dual-target strategy effectively suppresses false-positive signals arising from single-biomarker fluctuations, thereby improving diagnostic accuracy compared with conventional single-target assays. Benefiting from TMSD-mediated circuits, the biosensor achieved detection limits as low as 0.45 fM for miR-183–5p and 0.85 fM for miR-96–5p over a broad linear range of 1 fM to100 pM. Urine analysis revealed significantly elevated levels of these miRNAs in bladder cancer patients. Furthermore, the quantified miRNA concentrations were incorporated into a machine learning-based classification model, enabling accurate discrimination between healthy individuals and bladder cancer patients. This integration of logic-gated biosensing with data-driven analysis not only improves diagnostic reliability but also demonstrates a promising strategy for intelligent biosensing in biological analysis and clinical auxiliary diagnosis.

Ultrasensitive Hg2+ Detection Using High Quantum Yield DNA-Templated Silver Nanoclusters for Environmental Monitoring

Kun Zhang,Yaxin Wang,Huaxi Li,Xiaodong Wang,Yu Zheng,Jia Li,Qianjin Zou,Na Li,Haigang Li

Mercury ions (Hg 2+ ) pose severe environmental and health risks due to their persistence, bioaccumulation, and neurotoxicity. Here, we report a fluorescent probe for ultrasensitive Hg 2+ detection, constructed from cytosine-rich hairpin DNA-templated silver nanoclusters (hpDNA/Ag NCs). Through multiparameter optimization (DNA/Ag + stoichiometry, reduction kinetics, surface passivation, and the DNA template design), the hpDNA/Ag NCs achieve a high quantum yield of 72.55% and exceptional stability, retaining fluorescence even after 3 months. The probe exhibits a linear response to Hg 2+ (0.1–50 nM) with a 0.03 nM detection limit, which is enabled by selective fluorescence quenching via thymine–Hg 2+ –thymine coordination and Ag/Hg amalgam formation. Rigorous interference tests confirm specificity against 15 competing ions, including Ag + and Pb 2+ . Successful application in spiked environmental water samples demonstrates recovery rates of 96%–106%, validating its practicality for real-world monitoring. This work establishes a cost-effective, sensitive, and field-deployable platform for Hg 2+ detection, addressing critical gaps in environmental pollution control.

Measuring cellular force using DNA-based tension probes: from ensemble to single-molecule studies

Wu Piyu,Hu Yuru,Li Hongyun,Chen Wei,Liu Zheng

Understanding how cells sense and respond to mechanical forces is crucial for many biological processes, including adhesion, migration, differentiation and immune activation. In this protocol, we describe two advanced DNA-based tension probes, the reversible shearing DNA-based tension probe (RSDTP) and ForceChrono probe, which provide powerful tools for studying mechanotransduction in living cells. RSDTPs enable dynamic quantification of forces ranging from 4 to 60 pN, offering the advantage of reversibility without ligand depletion, making them ideal for ensemble force measurements across populations of cells. ForceChrono probes not only measure the magnitude of force but also capture its duration and loading rate, providing essential insights into the temporal dynamics of single-molecule force transmission. We detail the fundamental principles, design strategies and step-by-step procedures for synthesizing, purifying and applying these probes, including surface preparation, cell experiments, image acquisition and data analysis. In addition, we describe the computational tools for image analysis. Together, these probes enable a detailed analysis of cellular mechanobiology, with applications in integrin mechanobiology and cell adhesion biology. This protocol is suitable for researchers with a background in cell biology, molecular biology, surface chemistry, optical imaging and data analysis and can be completed by a graduate student in 3–4 days.

Diosgenin ameliorates colitis by inhibiting mitochondrial DNA synthesis in macrophages via STAT2-CMPK2 pathway

Xin Qiao,Lei Zhang,Ting Wang,Xinyi Liang,Shenmeng Yao,Lei Wang,Gaoxiang Ma,Jie Yang,Xiaodong Wen

Background Ulcerative colitis (UC) is a chronic inflammatory bowel disease with rising global prevalence, posing ongoing therapeutic challenges. Diosgenin (DSG), a natural steroidal saponin, exhibits anti-inflammatory properties. However, its molecular mechanisms in UC are poorly understood. Purpose This study sought to clarify the molecular mechanisms and therapeutic targets responsible for DSG's protective effects against UC. Methods A murine colitis model induced by dextran sulfate sodium was used to assess DSG efficacy. Mechanistic insights were obtained from RNA sequencing analysis and confirmed in RAW264.7 and bone marrow-derived macrophages through Stat2 knockdown/overexpression experiment. Chromatin immunoprecipitation and surface plasmon resonance assays were used to investigate DSG-STAT2 interactions. Results DSG markedly alleviated colonic inflammation and tissue damage in DSS-treated mice. It significantly modulated macrophage polarization in colonic lamina propria lymphocytes. RNA-seq and Western blotting revealed that DSG selectively suppressed STAT2 phosphorylation and CMPK2 expression in macrophages, while attenuated LPS-induced mitochondrial DNA (mtDNA) synthesis and mitochondrial ROS (mtROS) production. STAT2 directly bound to the Cmpk2 promoter, and Stat2 silencing abolished LPS-driven Cmpk2 transcription and mtDNA synthesis. DSG interacted with STAT2 at Pro630 and Lys689 residues, and its inhibitory effects on CMPK2 and mtDNA were reversed by STAT2 overexpression. Conclusions DSG exerts its anti-colitis effects by selectively targeting STAT2 at Pro630 and Lys689, thereby suppressing CMPK2-mediated mtDNA overproduction. The discovery of a STAT2-dependent mechanism in DSG presents a potential therapeutic approach for UC.

A novel fluorescent nanoprobe based on DNA silver nanoclusters for the detection of DEQ

Yuxia Li,Xingxing Liu,Baozhu Zhang,Fengtao Gao

A novel fluorescent nanoprobe, constructed from silver nanoclusters templated by DNA, was developed for the detection of the cationic surfactant didecyl dimethyl ammonium chloride (DEQ). The presence of DEQ significantly diminishes the fluorescence intensity of the DNA-AgNCs. This reduction can be attributed to the negatively charged phosphate groups in the DNA-AgNCs, which, upon electrostatic adsorption, interact with the positively charged DEQ. This interaction leads to electron transfer from the DNA-AgNCs to DEQ, resulting in fluorescence quenching. The nanoprobe demonstrates a good linear range from 0 to 100 μM and a satisfactory detection limit of 2.0 μM. Moreover, the proposed nanoprobe has shown effective performance in DEQ detection in simulated wastewater.

Glycyrrhizin Acid and Glycyrrhetinic Acid Modified Polyethyleneimine for Targeted DNA Delivery to Hepatocellular Carcinoma

Mingzhuo Cao,Yong Gao,Mengling Zhan,Nasha Qiu,Ying Piao,Zhuxian Zhou,Youqing Shen

In the last 2–3 decades, gene therapy represented a promising option for hepatocellular carcinoma (HCC) treatment. However, the design of safe and efficient gene delivery systems is still one of the major challenges that require solutions. In this study, we demonstrate a versatile method for covalent conjugation of glycyrrhizin acid (GL) or glycyrrhetinic acid (GA) to increase the transfection efficiency of Polyethyleneimine (PEI, Mw 1.8K) and improve their targeting abilities of hepatoma carcinoma cells. GA and GL targeting ligands were grafted to PEI via N-acylation, and we systematically investigated their biophysical properties, cytotoxicity, liver targeting and transfection efficiency, and endocytosis pathway trafficking. PEI-GA0.75, PEI-GL10.62and PEI-GL20.65conjugates caused significant increases in gene transfection efficiency and superior selectivity for HepG2 cells, with all three conjugates showing specific recognition of HepG2 cells by the free GA competition assay. The endocytosis inhibition and intracellular trafficking results indicated that PEI-GA0.75and GL10.62conjugates behaved similarly to SV40 virus, by proceeding via the caveolae- and clathrin-independent mediated endocytosis pathway and bypassing entry into lysosomes, with an energy independent manner, achieving their high transfection efficiencies. In the HepG2 intraperitoneal tumor model, PEI-GA0.75and PEI-GL10.62carrying the luciferase reporter gene gained high gene expression, suggesting potential use for in vivo application. Keywords:gene therapy;glycyrrhizin acid;glycyrrhetinic acid;hepatic tumor targeting;caveolae- and clathrin-independent pathway;HepG2 intraperitoneal tumor model

Porous silicon optical microcavity biosensor on silicon-on-insulator wafer for sensitive DNA detection

Hongyan Zhang,Zhenhong Jia,Xiaoyi Lv,Jun Zhou,Liangliang Chen,Rongxia Liu,Ji Ma

Silicon-on-insulator (SOI) wafer is one of the most appealing platforms for optical integrated circuit with the potential to realize high performance Ultra Large Scale Integration (ULSI) and device miniaturization. In this work, based on simulations to obtain appropriate optical properties of a porous silicon microcavity (PSM), we successfully fabricated a highly efficient PSM on SOI wafer by electrochemical etching for DNA detection at optical wavelength 1555.0   nm. The narrow resonance peak with a full width at half maximum about 26.0   nm in the reflectance spectrum gives a high Q factor which causes high sensitivity for sensing performance. The sensitivity of this sensor is investigated through 19-base pair DNA hybridization in the PSM by surface modification using a standard cross link chemistry method. The red shift of the reflectance spectra shows a good linear relationship with complementary DNA concentration, ranging from 0.625 to 12.500   μM, and the detection limit is 43.9   nM. This optical PSM on SOI is highly sensitive, fast responsive, easy to fabricate and low-costly, that will broadly benefit to develop a new optical label-free biosensor on SOI wafer and has a great potential for biochips based on integrated optical devices.
