ATP mediated rolling circle amplification and opening DNA-gate for drug delivery to cell

Yujie Wang,Xinxin Shang,Jia Liu,Yingshu Guo

Here, we have developed a facile fluorometric system for the detection of adenosine triphosphate (ATP) by a rolling circle amplification (RCA) based on proximity ligation mediated amplification, and simultaneously achieved the release of the anticancer drug doxorubicin (DOX) through the mesoporous silicon system. Once the ATP molecule is present, the linker DNA will be released from the graphene oxide (GO) surface and hybridized to the template DNA of the GO surface joining with ligation enzyme. RCA reaction is followed by the addition of the phi29 DNA polymerase. The product of RCA reaction contains a base fragment complementary to the signal DNA, allowing the fluorescent oligonucleotide probe to be released from the GO surface and fluorescence is recovered. The strong fluorescence signal realized the sensitive detection of ATP. Gate DNA were modified to the surface of the mesoporous silica (MSN) by electrostatic attraction to encapsulate DOX. After the above-mentioned RCA process, its result that long DNA chain containing a base fragment complementary to gate DNA, would be hybridized to the gate DNA strand on the surface of MSN, which opened the MSN hole and released the drug DOX into cell for HeLa cell therapy. And the specificity to folate receptor overexpressed on cell surface was satisfactory which would be beneficial for cancer therapy.

DNA-Anchored Single-Molecule Iron Phthalocyanine As an Efficient Electrocatalyst for Alkaline Fuel Cells

Yi Qin,Cheng-Hao Chuang,Xiaojing Liu,Xian Liang,Linfeng Xie,Kuan Wang,Chih-Wen Pao,Ying-Rui Lu,Yang Liu,Yawei Chen,Zhanwu Lei,Pengfei Yan,Liang Wu,Shuhong Jiao,Qing Li,Ruiguo Cao

Molecular catalysts have attracted significant attention because of their high activity, selectivity, and tunability. However, in heterogeneous catalysis, the uniform dispersion and immobilization of molecular catalysts on the supporting substrate remain a significant challenge due to their aggregation tendency. Here, we present a facile strategy to molecularly disperse and immobilize a series of macrocyclic metal complexes onto reduced graphene oxide (rGO) by using DNA as a mediator. The electroactive amounts of molecularly dispersed iron phthalocyanine (FePc) molecules are increased by ∼50 times greater than that of pristine FePc catalyst. As a result, the single-molecule catalyst demonstrates a notable power density (∼290 mW cm–2) in an H2/O2 alkaline polymer electrolyte fuel cell. Operando X-ray absorption spectroscopy experiments combined with density functional theory calculations reveal that the coordination interaction between FePc and DNA enables the molecular dispersion and immobilization of FePc on the surface of rGO, and consequently improves the activity by regulating the electronic structure of active centers. This study points out a facile strategy to tackle the fundamental challenges facing molecular catalysts in long-lasting energy conversion technologies.

DNA tweezers aptasensor with split aptamer for the dual detection of Enrofloxacin and Kanamycin

Zixuan Shang,Pengfei Ma,Imran Mahmood Khan,Ningru Yang,Zhouping Wang

Currently, the technology for detecting antibiotics is developing rapidly, with good sensitivity and selectivity. However, some detection methods still have issues with cumbersome pretreatment and high experimental costs. Herein, A “turn-off” bifunctional DNA tweezer was constructed through the design of DNA sequence and self-assembly technology for the dual detection of Enrofloxacin (ENR) and Kanamycin (KANA) in a food matrix. The operation is simple, which increases the detection speed and reduces the detection cost. The two ends of the bifunctional DNA tweezers are connected with specific split aptamer sequences, and the split aptamer forms a specific ternary complex with the target. The tweezers “clip” ENR and KANA at their respective ends, causing a structural change. Under the optimal experimental conditions, the linear range of detection ENR is 0.2 ng/mL-1000 ng/mL with an LOD of 0.18 ng/mL, the linear range of detection KANA is 0.5 ng/mL-1000 ng/mL with an LOD of 0.36 ng/mL. The bifunctional DNA tweezers involved provide a new idea for the construction of DNA nanomachines, which is also suitable for the recognition and detection of other small molecules.

Dual-functional C-type fiber SPR biosensor for simultaneous DNA hybridization and temperature sensing

Xue Zhou,Yaping Hui,Zhenxiang Chen,Ying Yang,Fang Wang,Yanan Zhang,Yong Zhao,Stephen C. Warren-Smith,Linh V. Nguyen,Xuegang Li

In this work, an integrated temperature compensated surface plasmon resonance (SPR) biosensor based on C-type special fiber is proposed and its application to DNA hybridization is demonstrated. Dual SPR effects were realized on the open microcavity by coating the C-type fiber with a gold film and filling the open microcavity with the temperature-sensitive material polydimethylsiloxane (PDMS). One effect occurs at the gold-analyte interface, where the presence of target DNA molecules interacting with the probe DNA immobilized on the fiber surface modulates the SPR response. The other effect occurs at the PDMS-gold interface, where temperature changes cause the change of PDMS refractive index (RI), altering the SPR response. The proposed sensor demonstrates exceptional capabilities. It can simultaneously detect DNA hybridization and temperature with high sensitivity. Specifically, the sensor exhibits a response of 0.11 nm/nM for DNA molecules and a significant response of −1.97 nm/°C for temperature. Additionally, it boasts a low limit of detection (LOD) of 7.9 nM, making it suitable for applications where early detection is crucial. Beyond its impressive performance, the sensor offers the advantages of compactness and ease of fabrication. This combination makes it a promising candidate for integration into portable devices, enabling on-site and real-time DNA detection with integrated temperature compensation.

Dual-network DNA–silk fibroin hydrogels with controllable surface rigidity for regulating chondrogenic differentiation

Ziyang Zhou,Peiran Song,Yan Wu,Miaomiao Wang,Congyi Shen,Zhixin Ma,Xiaoxiang Ren,Xiuhui Wang,Xiao Chen,Yan Hu,Zuhao Li,Qin Zhang,Mengmeng Li,Zhen Geng,Jiacan Su

Osteoarthritis (OA) is a common joint disease known for cartilage degeneration, leading to a substantial burden on individuals and society due to its high disability rate. However, current clinical treatments for cartilage defects remain unsatisfactory due to the unclear mechanisms underlying cartilage regeneration. Tissue engineering hydrogels have emerged as an attractive approach in cartilage repair. Recent research studies have indicated that stem cells can sense the mechanical strength of hydrogels, thereby regulating their differentiation fate. In this study, we present the groundbreaking construction of dual-network DNA–silk fibroin (SF) hydrogels with controllable surface rigidity. The supramolecular networks, formed through DNA base-pairing, induce the development of β-sheet structures by constraining and aggregating SF molecules. Subsequently, SF was cross-linked via horseradish peroxidase (HRP)-mediated enzyme reactions to form the second network. Experimental results demonstrated a positive correlation between the surface rigidity of dual-network DNA–SF hydrogels and the DNA content. Interestingly, it was observed that dual-network DNA–SF hydrogels with moderate surface rigidity exhibited the highest effectiveness in facilitating the migration of bone marrow mesenchymal stem cells (BMSCs) and their chondrogenic differentiation. Transcriptome sequencing further confirmed that dual-network DNA–SF hydrogels primarily enhanced chondrogenic differentiation of BMSCs by upregulating the Wnt and TGF-β signaling pathways while accelerating collagen II synthesis. Furthermore, in vivo studies revealed that dual-network DNA–SF hydrogels with moderate surface rigidity significantly accelerated cartilage regeneration. In summary, the dual-network DNA–SF hydrogels represent a promising and novel therapeutic strategy for cartilage regeneration.

Deciphering the molecular mechanism underlying morphology transition in two-component DNA-protein cophase separation

Cheng Li,Yunqiang Bian,Yiting Tang,Lingyu Meng,Peipei Yin,Ye Hong,Jun Cheng,Yuchen Li,Jie Lin,Chao Tang,Chunlai Chen,Wenfei Li,Zhi Qi

Nucleic acid and protein co-condensates exhibit diverse morphologies crucial for fundamental cellular processes. Despite many previous studies that advanced our understanding of this topic, several interesting biophysical questions regarding the underlying molecular mechanisms remain. We investigated DNA and human transcription factor p53 co-condensates—a scenario where neither dsDNA nor the protein demonstrates phase-separation behavior individually. Through a combination of experimental assays and theoretical approaches, we elucidated: (1) the phase diagram of DNA-protein co-condensates at a certain observation time, identifying a phase transition between viscoelastic fluid and viscoelastic solid states, and a morphology transition from droplet-like to “pearl chain”-like co-condensates; (2) the growth dynamics of co-condensates. Droplet-like and “pearl chain”-like co-condensates share a common initial critical microscopic cluster size at the nanometer scale during the early stage of phase separation. These findings provide important insights into the biophysical mechanisms underlying multi-component phase separation within cellular environments.

Dendritically hybrid-DNA double fluorescence amplification technology ultra-sensitive detection of AFM1 in food

Yue Hou,Zensheng Liu,Shuyue Ren,Shuang Li,Kang Qin,Yuan Peng,Yu Wang,Dianpeng Han,Shiping Yang,Huanying Zhou,Zhixian Gao

Aflatoxins are highly carcinogenic and mutagenic. Among them, aflatoxin M1 (AFM1) is a hydroxylated metabolite that seriously poses threats to human health and safety, so there is a need to construct an efficient and sensitive detection system for AFM1. In this study, an analytical method was established for ultra-sensitive determination of AFM1 in food based on dendritic hybridization chain reaction (HCR) dual-amplification. The prepared carboxylated silica was modified with AFM1 antibody, dendritic (S) chain and initiator (H0) chain as fluorescent probes, the whole AFM1 antigen was coated on the microplate, and the antibody on the fluorescent probes competed with the AFM1 standard for binding to the whole antigen. Then the fluorescence response value of the supernatant was measured, which displayed a good linear relationship with the standard concentration. The detection range was 10 pg/mL-10 μg/mL, and the limit of detection was 5.41 fg/mL, which was in line with the limit value of China's national standard. In addition, the spiked recovery rate was between 84.77% and 115.70%. The method developed in this study displays an increase of three orders of magnitude in comparison with indirect competitive enzyme-linked immunosorbent assay (ic-ELISA), in the detection of AFM1, showing ultra-high sensitivity, which satisfies the needs of AFM1 analysis and detection in food. This biosensing method also has reference value for the detection of other toxins in food.

Chemiluminescence detection of kanamycin by DNA aptamer regulating peroxidase-like activity of Co3O4 nanoparticles

Zhang Xuxin,Li Yihao,Xia Shaojie,Yang Zhenyuan,Zhang Baiyun,Wang Yonghong

Kanamycin (KAN) is widely used as a growth hormone analog and an antibacterial agent. However, abuse of this substance has resulted in the accumulation of excessive residue levels in foods of animal origin, which presents a significant risk to human health. A chemiluminescent aptasensor was constructed for the rapid quantitative detection of KAN by combining the properties of Co 3 O 4 nanoparticles (Co 3 O 4 NPs) nanozyme activity and DNA aptamer with high specificity. The DNA aptamer/Co 3 O 4 NPs nanozyme regulated the chemiluminescence signal by exploiting the chemiluminescent properties of luminol oxidation by H 2 O 2 . Specific binding of KAN to the aptamer led to the formation of a steric hindrance block in the solution, which inhibited the activity of nanozyme and reduced signal intensity. The degree of signal reduction is related to the concentration of KAN. Under optimal conditions, there was good linearity between KAN concentration and chemiluminescence signal intensity in the range of 0.5–8.0 μΜ, with a detection limit of 0.26 μΜ. The detection system performed well in the presence of competing antibiotics and was virtually unaffected. The method was also suitable for the detection of KAN in milk samples with sample recoveries of 97.8%–99.1%. The chemiluminescence sensor has the advantages of low cost, specificity, and sensitivity, and does not require an external light source or modification of the nucleic acid aptamer which makes it a promising candidate for applications in the field of food detection. Graphical abstract Schematic diagram of the chemiluminescence for KAN detection based on Co 3 O 4 NPs/KAN-apt.

Competitive bridge probes for electrochemical analysis of diverse DNA variants in nanoenzyme-enhanced assay

Jing Ye,Chunyan Liu,Yunshan Zhang,Xianzhong Feng,Diming Zhang

The analysis of single nucleotide polymorphism (SNP) is an effective approach for evaluating tumor initiation and progression. However, the high homology between wild-type and mutant sequences poses challenges in distinguishing between them. Additionally, many cancer-related genes harbor numerous distinct mutations, leading to a lack of efficient and practical methods for analyzing SNPs markers. In this study, we report an electrochemical method for the specific detection of SNPs using competitive bridge probes (CBPs). Through rational design, the CBPs can detect multiple mutant alleles from the same region of the gene. All SNPs-induced probe recognition and bridge-hybridization introduce nanozyme sensitizing factors into the electrochemical sensing system, which catalyze the decomposition of hydrogen peroxide, generating a significant electrochemical signal. As a proof of concept, the proposed biosensor has demonstrated to quantitatively detect various target KRAS variants. Given the high sensitivity, accessibility and versatility of the detection results, we believe the electrochemical biosensing platform we designed holds potential for future applications in cancer clinical diagnosis.

High-performance electrolyte-gated amorphous InGaZnO field-effect transistor for label-free DNA sensing

Hong Liu,Junxin Chen,Jin Hu,Jiajun Song,Peng Lin

Accurate, convenient, label-free, and cost-effective biomolecules detection platforms are currently in high demand. In this study, we showcased the utilization of electrolyte-gated InGaZnO field-effect transistors (IGZO FETs) featuring a large on-off current ratio of over 10 6 and a low subthreshold slope of 78.5 mV/dec. In the DNA biosensor, the modification of target DNA changed the effective gate voltage of IGZO FETs, enabling an impressive low detection limit of 0.1 pM and a wide linear detection range from 0.1 pM to 1 μM. This label-free detection method also exhibits high selectivity, allowing for the discrimination of single-base mismatch. Furthermore, the reuse of gate electrodes and channel films offers cost-saving benefits and simplifies device fabrication processes. The electrolyte-gated IGZO FET biosensor presented in this study shows great promise for achieving low-cost and highly sensitive detection of various biomolecules.

Gelatin-Encapsulated Tetrahedral DNA Nanostructure Enhances Cellular Internalization for Treating Noise-Induced Hearing Loss

Ke Xu,Yiwei Du,Baoying Xu,Yuqi Huang,Wei Feng,Dehong Yu,Yu Chen,Xueling Wang

Nanoparticle-based drug delivery strategies have emerged as a crucial avenue for comprehensive sensorineural hearing loss treatment. Nevertheless, developing therapy vectors crossing both biological and cellular barriers has encountered significant challenges deriving from various external factors. Herein, the rational integration of gelatin nanoparticles (GNPs) with tetrahedral DNA nanostructures (TDNs) to engineer a distinct drug-delivery nanosystem (designed as TDN@GNP) efficiently enhances the biological permeability and cellular internalization, further resolving the dilemma of noise-induced hearing loss via loading epigallocatechin gallate (EGCG) with anti-lipid peroxidation property. Rationally engineering of TDN@GNP demonstrates dramatic alterations in the physicochemical key parameters of TDNs that are pivotal in cell-particle interactions and promote cellular uptake through multiple endocytic pathways. Furthermore, the EGCG-loaded nanosystem (TDN-EGCG@GNP) facilitates efficient inner ear drug delivery by superior permeability through the biological barrier (round window membrane), maintaining high drug concentration within the inner ear. The TDN-EGCG@GNP actively overcomes the cell membrane, exhibiting hearing protection from noise insults via reduced lipid peroxidation in outer hair cells and spiral ganglion neurons. This work exemplifies how integrating diverse vector functionalities can overcome biological and cellular barriers in the inner ear, offering promising applications for inner ear disorders.

Interaction of Cecropin A (1–7) Analogs with DNA Analyzed by Multi-spectroscopic Methods

Yuan Libo,Wang Ke,Fang Yuan,Xu Xiujuan,Chen Yingcun,Zhao Dongxin,Lu Kui

Cecropin A (1–7) is a cationic antimicrobial peptide which contain lots of basic amino acids. To understand the effect of basic amino acids on cecropin A (1–7), analogues CA2, CA3 and CA4 which have more arginine or lysine at the N-terminal or C-terminal were designed and synthesized. The interaction of cecropin A (1–7) and its analogs with DNA was studied using ultraviolet–visible spectroscopy, fluorescence spectroscopy and circular dichroism spectroscopy. Multispectral analysis showed that basic amino acids improved the interaction between the analogues and DNA. The interaction between CA4 and DNA is most pronounced. Fluorescence spectrum indicated that Ksv value of CA4 is 1.19 × 10 5  L mol −1 compared to original peptide cecropin A (1–7) of 3.73 × 10 4  L mol −1 . The results of antimicrobial experiments with cecropin A (1–7) and its analogues showed that basic amino acids enhanced the antimicrobial effect of the analogues. The antimicrobial activity of CA4 against E. coli was eightfold higher than that of cecropin A (1–7). The importance of basic amino acid in peptides is revealed and provides useful information for subsequent studies of antimicrobial peptides. Graphical Abstract
