Nanoscale porphyrinic metal-organic frameworks as a photodynamic probe for highly sensitive detection of SARS-CoV-2 related RNA

Yinghui Wang,Jiajie Chen,Chengtie Wu,Yufang Zhu

The outbreak of various epidemics has caused a significant impact on public health. Developing highly efficient techniques for the early detection of pathogenic viruses, e.g., Severe Acute Respiratory Syndrome Coronavirus 2 (SARS-CoV-2), is the key to fast screening and diagnosis of patients. Here, a novel detection method with high sensitivity is developed to detect viral nucleic acids by employing nanoscale porphyrinic metal-organic frameworks (NPMOFs) as a photodynamic probe and magnetite nanoparticles as a trapping agent. Benefiting from the high content of porphyrin molecules as the organic linker with improved performance, NPMOFs exhibit the excellent photodynamic effect, which effectively transport energy to O 2 to produce highly active singlet oxygen ( 1 O 2 ) upon light activation. The presence of target nucleic acids allows the capture of NPMOFs probes with magnetite nanoparticles via gene complementary hybridization, resulting in the fast production of remarkable 1 O 2 based on photodynamic effect, which is utilized to decompose the indicator for signal readout. Results indicate that such method enables the detection of SARS-CoV-2 related RNA in the simulated swabs with the limit of detection (LOD) of 4.94 fM within 30 min, presenting giant potential for simple, sensitive and rapid sensing of viral nucleic acids without RNA amplification treatment. This strategy inaugurates a new direction of nanomaterials for signal transduction in biosensing application.

Fabricating periodic sandwich SERS structure in detecting SARS-CoV-2 S protein with high-performance

Yansheng Liu,Haonan Hu,Xiaobo Jia,Jin Zhou,Hongli Li,Xiaohong Wang,Shaohui Zhang,Haixin Chang,Fuchong Li,Guofu Wang

This study reported a sandwich SERS structure in detecting SARS-CoV-2 spike protein (SARS-CoV-2 S protein) with high performance. The periodic Ag nanoarrays (AgNAs) functionalized with angiotensin-converting enzyme 2 (ACE2) were utilized as the bottom structure to specifically bound to the SARS-CoV-2 S protein. A complex of SARS-CoV-2 S protein antibody and 4-mercaptobenzoic acid (4-Mba) modified Au nanoparticles (AuNPs@4-Mba@Antibody) were used as nanotags and top SERS enhancing structures. By utilized the “hot spots” in parallel and perpendicular directions, the SERS signals of the 4-Mba as reporters were largely enhanced. By modulated the diameters and the heights of the AgNAs, the SERS performance of the sandwich structures was optimized by using R6G as a stand analyst with limits of detection (LOD) of 1 × 10 −9 M. By applied the optimized sandwich structures in detecting SARS-CoV-2 S protein in phosphate buffered saline (PBS) and pharyngeal swabs solution (PSS), the proposed sandwich structure illustrates a high performance, and the LODs were 0.1 fg mL −1 and 1 fg mL −1 , respectively. This study presented an efficient way to construct a sandwich SERS structure in directly detecting SARS-CoV-2 S protein and this method illustrates a good potential in viral detection.

Sensitive and rapid on-site detection of SARS-CoV-2 using a gold nanoparticle-based high-throughput platform coupled with CRISPR/Cas12-assisted RT-LAMP

Yaqin Zhang,Minyan Chen,Chengrong Liu,Jiaqi Chen,Xinyi Luo,Yingying Xue,Qiming Liang,Li Zhou,Yu Tao,Mingqiang Li,Di Wang,Jianhua Zhou,Jiasi Wang

The outbreak of corona virus disease 2019 (COVID-19) caused by severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) has led to a global pandemic. The high infectivity of SARS-CoV-2 highlights the need for sensitive, rapid and on-site diagnostic assays of SARS-CoV-2 with high-throughput testing capability for large-scale population screening. The current detection methods in clinical application need to operate in centralized labs. Though some on-site detection methods have been developed, few tests could be performed for high-throughput analysis. We here developed a gold nanoparticle-based visual assay that combines with CRISPR/Cas12a-assisted RT-LAMP, which is called C as12a-assisted RT- LA MP/AuN P (CLAP) assay for rapid and sensitive detection of SARS-CoV-2. In optimal condition, we could detect down to 4 copies/μL of SARS-CoV-2 RNA in 40 min. by naked eye. The sequence-specific recognition character of CRISPR/Cas12a enables CLAP a superior specificity. More importantly, the CLAP is easy for operation that can be extended to high-throughput test by using a common microplate reader. The CLAP assay holds a great potential to be applied in airports, railway stations, or low-resource settings for screening of suspected people. To the best of our knowledge, this is the first AuNP-based colorimetric assay coupled with Cas12 and RT-LAMP for on-site diagnosis of COVID-19. We expect CLAP assay will improve the current COVID-19 screening efforts, and make contribution for control and mitigation of the pandemic.

Investigation of the Interaction Between 4-Thiazolidinone Derivatives and SARS-CoV-2 Mpro Using Spectroscopy and Microscale Thermophoresis

Leyao Chen,Nuoya Wang,Xiaoyu Chang,Ruiyong Wang

Graphical This work investigated the inhibition of 4-thiazolidinone derivatives on SARS-CoV-2 Mpro using enzyme assays, spectroscopy, and molecular docking. Compound 3a showed the best inhibition (IC 50 = 2.36 ± 0.36 µM, K i = 1.72 µM), and the trifluoromethyl group in 3a played an important role. Hydrogen bonding and van der Waals forces were the main forces for the binding. This work provided clues for Mpro inhibitor development. Since the outbreak of COVID-19, one of the strategies used to search for potential drugs has been to screen inhibitors of SARS-CoV-2 Mpro. This work investigated the inhibitory effects of 4-thiazolidinone derivatives on main protease (Mpro) using various methods, including enzyme activity assays, enzyme kinetics, spectroscopy experiments, molecular docking simulations, microscale thermophoresis, and cytotoxicity tests. Compound 3a demonstrated the best inhibition effect among the compounds tested, with IC 50 = 2.36 ± 0.36 µM and K i = 1.72 µM. The trifluoromethyl group in 3a might enhance its inhibition ability. Interactions between the 4-thiazolidinone derivatives and Mpro resulted in fluorescence quenching primarily through static quenching. Thermodynamic analysis indicated that the interaction forces are mainly hydrogen bonds and van der Waals forces. Spectral results revealed that the 4-thiazolidinone derivatives affected the microenvironment of aromatic amino acid residues in Mpro and altered its secondary structure. Differential scanning fluorimetry was used to confirm the interaction between the 4-thiazolidinone derivatives and Mpro. Results of microscale thermophoresis indicated that the K d between 3a and Mpro was 1.56 ± 0.24 µM. Molecular docking simulations provided a more intuitive visualization of the interaction forces. This study provides clues for screening novel Mpro inhibitors.

SARS-CoV-2 N protein-induced Dicer, XPO5, SRSF3, and hnRNPA3 downregulation causes pneumonia

Luo Yu-Wei,Zhou Jiang-Peng,Ji Hongyu,Xu Doudou,Zheng Anqi,Wang Xin,Dai Zhizheng,Luo Zhicheng,Cao Fang,Wang Xing-Yue,Bai Yunfang,Chen Di,Chen Yueming,Wang Qi,Yang Yaying,Zhang Xinghai,Chiu Sandra,Peng Xiaozhong,Huang Ai-Long,Tang Kai-Fu

Though RNAi and RNA-splicing machineries are involved in regulating severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) replication, their precise roles in coronavirus disease 2019 (COVID-19) pathogenesis remain unclear. Herein, we show that decreased RNAi component (Dicer and XPO5) and splicing factor (SRSF3 and hnRNPA3) expression correlate with increased COVID-19 severity. SARS-CoV-2 N protein induces the autophagic degradation of Dicer, XPO5, SRSF3, and hnRNPA3, inhibiting miRNA biogenesis and RNA splicing and triggering DNA damage, proteotoxic stress, and pneumonia. Dicer, XPO5, SRSF3, and hnRNPA3 knockdown increases, while their overexpression decreases, N protein-induced pneumonia’s severity. Older mice show lower expression of Dicer, XPO5, SRSF3, and hnRNPA3 in their lung tissues and exhibit more severe N protein-induced pneumonia than younger mice. PJ34, a poly(ADP-ribose) polymerase inhibitor, or anastrozole, an aromatase inhibitor, ameliorates N protein- or SARS-CoV-2-induced pneumonia by restoring Dicer, XPO5, SRSF3, and hnRNPA3 expression. These findings will aid in developing improved treatments for SARS-CoV-2-associated pneumonia.

Enhanced long-lasting luminescence nanorods for ultrasensitive detection of SARS-CoV-2 N protein

Wei Yi,Song Menglin,Li Lihua,Ma Yingjin,Lao Xinyue,Liu Yuan,Li Guogang,Hao Jianhua

Persistent luminescence nanomaterials can remain luminescence when the light source is turned off, which exhibits promise in biosensor and bioimaging fields since they have the ability to completely eradicate tissue autofluorescence. Although significant progress has been made in the persistent luminescence biosensing, there is still a dearth of long-afterglow detection platform with low limit of detection (LOD) and high sensitivity. Herein, Zn 2 GeO 4 :Mn, Cr persistently luminescent nanorods (PLNRs) with superior persistent luminescence and long afterglow time were developed. The addition of Cr 3+ manifestly improves persistent luminescence intensity and afterglow duration through creating a deep defect trap. Then the biosensors were constructed by combining the Zn 2 GeO 4 :Mn,Cr PLNRs-antibody and Fe 3 O 4 magnetic nanoparticles (MNPs)-antibody for nucleocapsid protein detection based on electrostatic attraction. The LOD value for nucleocapsid protein realizes as low as 39.82 ag/mL, which is much lower than the previously reported persistent luminescent-based biosensors. Accordingly, the low detection sensitivity is attributed to fluorescence resonance energy transfer. In addition, high specificity is also achieved. Therefore, the as-prepared Zn 2 GeO 4 :Mn,Cr persistently luminescent materials can act as the promising candidate in biosensors applications. This strategy provides effective guidance for the development of biosensing platforms with high sensitivity and specificity.

Rapid Detection of Spike Protein Receptor Binding Region of SARS-CoV-2 and Its Variants Using a Nanosheet Probe

Jiacheng Yang,Jing Wang,Heng Zhang,Shijiao Li,Xiaofeng Wang,Didar Baimanov,Zehao Zhang,Yang Li,Peng Yu,Xinfeng Zhang,Liming Wang

Strategies for the rapid detection of severe acute respiratory syndrome coronavirus-2 (SARS-CoV-2) are critically needed due to conventional methods’ limitations: narrow range, virus mutation-induced failure, time-consuming, and complex operations. Herein, we propose a method utilizing CuInP2S6 nanosheet probes and Bio-Layer Interferometry (BLI) technology for the rapid (5–10 min), noninvasive, and broad-spectrum detection of the SARS-CoV-2 spike receptor binding domain (RBD) in human saliva. The nanoprobe exhibits a higher binding affinity to the RBD compared to most saliva proteins, allowing it to be immobilized on BLI sensors for easier detection of protein binding and elution. An eluent buffer containing Tween-20 and salts was employed to separate salivary proteins while retaining the RBD on the probes. This system can detect the RBD across a broad spectrum and a low limit of 25 ng/mL (S/N = 3) in less than 10 min. To validate this system, experiments with pseudoviruses showed accurate identification and binding of the RBD. Molecular dynamics simulations elucidated the mechanism for selective binding of probes to RBD. In conclusion, we propose a conceptual study based on an in situ strategy with inorganic nanoprobes alongside BLI techniques for convenient, noninvasive, and rapid detection of SARS-CoV-2 and its variants. This strategy is anticipated to inspire the design and implementation of nanoprobes for the rapid and selective detection of pathogens in the future.

3D hierarchically porous magnetic molybdenum trioxide@gold nanospheres as a nanogap-enhanced Raman scattering biosensor for SARS-CoV-2

Ojodomo J. Achadu,Njemuwa Nwaji,Dongkyu Lee,Jaebeom Lee,Eser M. Akinoglu,Michael Giersig,Enoch Y. Park

The global pandemic of COVID-19 is an example of how quickly a disease-causing virus can take root and threaten our civilization. Nowadays, ultrasensitive and rapid detection of contagious pathogens is in high demand. Here, we present a novel hierarchically porous 3-dimensional magnetic molybdenum trioxide–polydopamine-gold functionalized nanosphere (3D mag-MoO3–PDA@Au NS) composed of plasmonic, semiconductor, and magnetic nanoparticles as a multifunctional nanosculptured hybrid. Based on the synthesized 3D mag-MoO3–PDA@Au NS, a universal “plug and play” biosensor for pathogens is proposed. Specifically, a magnetically-induced nanogap-enhanced Raman scattering (MINERS) detection platform was developed using the 3D nanostructure. Through a magnetic actuation process, the MINERS system overcomes Raman signal stability and reproducibility challenges for the ultrasensitive detection of SARS-CoV-2 spike protein over a wide dynamic range up to a detection limit of 10−15 g mL−1. The proposed MINERS platform will facilitate the broader use of Raman spectroscopy as a powerful analytical detection tool in diverse fields.

Entropy-driven amplified electrochemiluminescence biosensor for RdRp gene of SARS-CoV-2 detection with self-assembled DNA tetrahedron scaffolds

Zhenqiang Fan,Bo Yao,Yuedi Ding,Jing Zhao,Minhao Xie,Kai Zhang

Dependable, specific and rapid diagnostic methods for severe acute respiratory syndrome β -coronavirus (SARS-CoV-2) detection are needed to promote public health interventions for coronavirus disease 2019 (COVID-19). Herein, we have established an entropy-driven amplified electrochemiluminescence (ECL) strategy to detect the RNA-dependent RNA polymerase (RdRp) gene of SARS-CoV-2 known as RdRp-COVID which as the target for SARS-CoV-2 plays an essential role in the diagnosis of COVID-19. For the construction of the sensors, DNA tetrahedron (DT) is modified on the surface of the electrode to furnish robust and programmable scaffolds materials, upon which target DNA-participated entropy-driven amplified reaction is efficiently conducted to link the Ru (bpy) 3 2+ modified S3 to the linear ssDNA at the vertex of the tetrahedron and eventually present an “ECL on” state. The rigid tetrahedral structure of the DT probe enhances the ECL intensity and avoids the cross-reactivity between single-stranded DNA, thus increasing the sensitivity of the assays. The enzyme-free entropy-driven reaction prevents the use of expensive enzyme reagents and facilitates the realization of large-scale screening of SARS-CoV-2 patients. Our DT-based ECL sensor has demonstrated significant specificity and high sensitivity for SARS-CoV-2 with a limit of detection (LOD) down to 2.67 fM. Additionally, our operational method has achieved the detection of RdRp-COVID in human serum samples, which supplies a reliable and feasible sensing platform for the clinical bioanalysis.

Secreted Expression of mRNA-Encoded Truncated ACE2 Variants for SARS-CoV-2 via Lipid-Like Nanoassemblies

Min Li,Sanpeng Li,Yixuan Huang,Haixia Chen,Songya Zhang,Zhicheng Zhang,Weigang Wu,Xiaobin Zeng,Boping Zhou,Bin Li

The transfer of foreign synthetic messenger RNA (mRNA) into cells is essential for mRNA-based protein-replacement therapies. Prophylactic mRNA COVID-19 vaccines commonly utilize nanotechnology to deliver mRNA encoding SARS-CoV-2 vaccine antigens, thereby triggering the body's immune response and preventing infections. In this study, a new combinatorial library of symmetric lipid-like compounds is constructed, and among which a lead compound is selected to prepare lipid-like nanoassemblies (LLNs) for intracellular delivery of mRNA. After multiround optimization, the mRNA formulated into core–shell-structured LLNs exhibits more than three orders of magnitude higher resistance to serum than the unprotected mRNA, and leads to sustained and high-level protein expression in mammalian cells. A single intravenous injection of LLNs into mice achieves over 95% mRNA translation in the spleen, without causing significant hematological and histological changes. Delivery of in-vitro-transcribed mRNA that encodes high-affinity truncated ACE2 variants (tACE2v mRNA) through LLNs induces elevated expression and secretion of tACE2v decoys, which is able to effectively block the binding of the receptor-binding domain of the SARS-CoV-2 to the human ACE2 receptor. The robust neutralization activity in vitro suggests that intracellular delivery of mRNA encoding ACE2 receptor mimics via LLNs may represent a potential intervention strategy for COVID-19.

Investigating SERS performance of controllable fabricated Ag periodic nanostructures with morphologies of nanoclaws and nanocones in detecting SARS-CoV-2 S protein

Yansheng Liu,Yongquan Wei,Guofu Wang,Xiaobo Jia,Jin Zhou,Hongqi Li,Haixin Chang,Zhaoxu Li

Surface-enhanced Raman scattering (SERS) spectroscopy plays an important role in enabling high-precision detection and non-invasive diagnostics. Periodic metallic nanostructures with strong electromagnetic fields and tunable localized surface plasmon resonance can achieve high SERS sensitivity, but fabricating such nanostructures remains a challenge. In this work, the anodic aluminum oxide (AAO) nanocavity template-assisted process of fabricating periodic nanostructures with modulating morphologies from Ag nanoclaws (AgNCWs) to Ag nanocones (AgNCEs) is proposed. The morphologies-related SERS performances of nanostructures are analyzed by using rhodamine 6 g (R6G) as a probe molecule and the optimized AgNCEs possess a limit of detection (LOD) of 1 × 10 −9 M. A sandwich strategy is applied to detect SARS-CoV-2 S protein in phosphate-buffered saline (PBS) and pharyngeal swab solution (PSS). The ACE2-modified AgNCEs (ACE2/AgNCEs) structure is applied to bind to the SARS-CoV-2 S protein. The 4-MBA and SARS-CoV-2 S antibody functionalized Au nanoparticles (AuNPs) are used as nanotags. By forming the ACE2/AgNCEs-SARS-CoV-2 S protein-nanotags sandwich structure, characteristic peak intensities of 1580 cm −1 are used as the report signal, and the LOD for SARS-CoV-2 S protein in PBS and PSS solution are 10 fg/mL.

Simple Nano-Luciferase-Based Assay for the Rapid and High-Throughput Detection of SARS-CoV-2 3C-Like Protease

Jingxin Liu,Chenchen Ge,Ling Zha,Ligen Lin,Rongsong Li

In this study, we described an easy-to-perform nano-luciferase (nLuc) sensor for the rapid detection of 3-chymotrypsin-like protease (3CLpro) encoded by SARS-CoV-2. The technology is based on the cleavage reaction of recombinant-nLuc via 3CLpro. The nLuc-based assay is a general, one-step method and is naturally specific in detection. The stability, sensitivity, detection range, and response time are fully characterized. The application of 3CLpro detection in artificial and human saliva as well as antiviral drug screening demonstrates that the method can quantify 3CLpro with high sensitivity in one step. With its unique features, the nLuc-based assay may find broad applications in the auxiliary diagnosis of SARS-CoV-2, as well as other types of coronavirus infection.
