The development of single-excitation dual-emission (SEDE) ratiometric nanoprobes has emerged as a crucial strategy for the detection of heavy metal ions. In this study, a rare earth-based SEDE nanoprobe, designated ZG-Tb, was developed for rapid and sensitive Hg 2+ detection through Tb 3+ coordination onto guanine-rich hairpin DNA (GH5)-functionalized Cr-doped zinc gallogermanate nanoparticles. Upon 260 nm excitation, ZG-Tb exhibits two distinct emission bands: an intrinsic 696 nm emission from Z nanoparticles and a Tb 3+ -mediated 545 nm emission sensitized by surface-immobilized GH5. In the presence of Hg 2+ , competitive interaction between Hg 2+ and Tb 3+ for GH5 results in the selective quenching of the 545 nm emission while leaving the 696 nm emission unaltered. The ratiometric luminescence response ( I 545 / I 696 ) enables quantitative detection of Hg 2+ within 1 min, with a linear range of 0–30 nmol/L and a detection limit of 1.45 nmol/L. The nanoprobe also shows reliable performance in drinking and tap water samples, underscoring its potential for practical applications.

The spatial organization of enzymes in natural cells enables efficient metabolic cascades through localized microenvironments and controlled intermediate diffusion. Mimicking this compartmentalized architecture in artificial systems remains a key challenge in biocatalysis. Here, we introduce a DNA-mediated self-assembly strategy to construct the biomimetic core-satellite structure of metal-organic frameworks (MOFs) that spatially organize multiple enzymes into defined compartments. In this system, DNA bridges larger “core” MOFs and smaller “satellite” MOFs, forming ordered assemblies with tunable microenvironments tailored for individual enzymes. Using glucose oxidase (GOx) and horseradish peroxidase (HRP) as a model cascade, we demonstrate that the core-satellite structure facilitates substrate diffusion, mitigates inhibition by intermediates, and enhances overall catalytic efficiency. This platform was further applied to support multi-enzyme cascades, including the two-enzyme system of N -acetyl hexosamine 1-kinase (NahK)/UDP- N -acetylgalactosamine pyrophosphorylase (GlmU) for glycosyl donor synthesis, and the three-enzyme system of β-galactosidase (β-Gal)/GOx/HRP for sequential cascade catalysis. Compared to the single MOF system, spatially compartmentalized MOFs exhibit up to 34-fold higher activity and improved thermal, solvent, and operational stability. This work provides a versatile platform for the design of cell-inspired biocatalytic systems and underscores the potential of DNA-guided MOF assembly in constructing programmable multi-compartment enzyme reactors.

Highly sensitive detection of cell secretions at the single-cell level is critical for efficient cell screening and monoclonal antibody (mAb) production. Herein, we present a highly sensitive microfluidic chemiluminescence immunoimaging (μCLII) method for rapid and quantitative screening of high-yield specific hybridoma cells (HSHCs) by detecting single-cell secreted antibodies on a rationally designed lantern-shaped microchamber array chip. This method can effectively capture and isolate single hybridoma cells to in situ detect their secreted antibody by visual CL imaging with a proximity recognition amplification strategy. The proposed strategy can be performed by antibody-triggered proximity hybridization to release a DNA sequence, which initiates a rolling circle amplification reaction to turn on abundant hemin-DNA enzymes for generating strong CL emission of the imidazole-enhanced luminol-H2O2 system. This method shows a detection limit of ∼60 antibodies per chamber, and thus enables a precise sorting of HSHCs within 70 min. Using antiproprotein convertase subtilisin/kexin type 9 mAb (PCSK9-mAb) as a model, all of the cells selected by the μCLII method show high-producing hybridomas with PCSK9-mAb yield more than 80 fg during the screening process, indicating a promising potential of the proposed method for single-cell analysis and mAbs screening.

3D DNA origami holds tremendous potential for the encapsulation and selective release of therapeutic drugs. Observations of the real-time performance of these structures in physiological environments will contribute to the development of future applications. We investigated the degradation kinetics of 3D DNA box origami in serum by using high-speed atomic force microscope optimized for imaging 3D DNA origami in real time. The time resolution allowed to characterize the stages of serum effects on individual 3D DNA boxes origami with nanometer resolution. Our results indicate that the digestion process is a combination of rapid collapse and slow degradation phases. Damage to box origami occurs mainly in the collapse phase. Thus, the structural stability of 3D DNA box origami should be improved, especially in the collapse phase, before these structures are used in clinical applications.

MicroRNAs (miRNAs) are post-transcriptional gene regulators and promising tumor biomarkers. Traditional detection methods are limited by high cost and specialized equipment. DNA-templated silver nanoclusters (DNA-AgNCs) are attractive fluorescent materials for biosensing but suffer from suboptimal brightness, with existing fluorescence enhancement strategies lacking universality. This study introduces a novel hydrogel kit integrating photonic crystals (PCs) and DNA-AgNCs for portable detection of miRNA-21. The formation of AgNCs within hybridization chain reaction (HCR) monomers generates a fluorescence signal, which is further amplified by PCs. Upon addition of miRNA-21, the conformational changes induced by miRNA-21 in the monomers trigger a cascade of hybridization events. Meanwhile, the formation of silver nanoclusters (AgNCs) is inhibited, thereby leading to an obvious decrease in fluorescence signal that can be distinguished by the naked eye. Hence, through the synergy of HCR-mediated target recognition, fluorogenic AgNCs-based transduction units, and PCs-triggered signal amplification, the hydrogel kit enhances the convenience and specificity of miRNA detection. In conclusion, this kit enables high-throughput fluorescence detection with a range of 1.56 to 200 nM. Moreover, it exhibits robust anti-interference capability in serum analysis, with recovery rates ranging from 91.84 to 102.74%. Owing to its strong matrix tolerance, the kit facilitates facile miRNA-21 detection, overcomes the drawbacks of conventional approaches, and holds considerable promise for clinical tumor diagnostic applications.

Metastasis is the leading cause of death in patients with lung adenocarcinoma (LUAD), highlighting the urgent need to identify novel therapeutic targets. GLIS family zinc finger 1 (GLIS1) is a transcription factor implicated in multiple cancers. However, its role in LUAD remains poorly defined. In this study, we first identified that GLIS1 was significantly upregulated in LUAD tissues. To modulate its expression, lentiviral vectors were constructed to knock down or overexpress GLIS1 in NCI-H1975 and A549 LUAD cell lines, respectively. In vitro gain- and loss-of-function experiments revealed that GLIS1 knockdown significantly inhibited the migratory and invasive capabilities of NCI-H1975 cells. Conversely, GLIS1 overexpression enhanced these malignant phenotypes in A549 cells. In vivo study demonstrated that GLIS1 knockdown substantially reduced liver and lung metastasis of NCI-H1975 cells in mice. Furthermore, we found that downregulation of GLIS1 suppressed LUAD cell migration by inhibiting Homeobox A9 (HOXA9) methylation, which led to the subsequent upregulation of HOXA9 expression. Mechanistically, GLIS1 knockdown transcriptionally suppressed the mRNA level of the DNA methyltransferase DNMT3B, thereby attenuating HOXA9 methylation. Specifically, overexpression of DNMT3B led to DNA hypermethylation and transcriptional suppression of HOXA9, thereby partially rescuing the tumor-suppressive effects resulting from GLIS1 knockdown. Our work is the first to implicate the GLIS1/DNMT3B axis in the epigenetic silencing of HOXA9 in LUAD, highlighting the therapeutic potential of targeting GLIS1.

Cell cryopreservation is fundamental to modern biomedicine but is constrained by the cytotoxicity of conventional cryoprotectants like dimethyl sulfoxide and the frequent impairment of cellular function after thawing. Here, we introduce a biocompatible DNA-logic artificial cell wall, engineered by integrating a programmable DNA-logic framework with a calcium alginate hydrogel. This platform simultaneously addresses the two main challenges in cryopreservation: physical damage from ice crystals and poor biological recovery after thawing. The hydrogel physically shields cells from ice injury, while the programmable DNA system enables cell-type-specific recognition, activates intracellular signaling pathways, promotes post-thaw functional recovery, and inhibits ice growth. By merging mechanical protection with biological activation, this dual-mechanism strategy significantly improves cell survival and functional restoration after thawing. This approach resolves the traditional compromise between structural preservation and functional recovery, offering a promising route toward high-fidelity cell preservation and therapy.

5-methylcytosine (5mC), the most well-known form of DNA methylation, is typically regulated by two types of enzymes: DNA methyltransferases (DNMT), “writers” responsible for the deposition of methylation marks, and ten-eleven translocation dioxygenases (TET), “erasers” controlling their active removal. Therefore, these two types of enzymes play fundamental roles in regulating active turnover of 5mC modification. Given that 5mC-based approaches have been widely applied in diagnosis and treatment, and that a subtle imbalance in these enzyme activities often precedes aberrant 5mC deposition, we developed a single-molecule array–based method for sensitive detection of both enzymes, enabling activity analysis at the single-cell level. Notably, in human peripheral blood mononuclear cells (PBMCs), DNMT activity is significantly higher in elders than in young individuals, while TET activity remains unchanged. Moreover, the relative active demethylation ratio (TET activity/DNMT activity) is significantly higher in young individuals. When applied to clinical disease samples, bone marrow mononuclear cells (BMNCs) from pediatric patients with active hematologic disease showed elevated TET activity and an increased active demethylation ratio. Overall, our approach provides a valuable tool for investigating diseases associated with aberrant 5mC modifications, with promising implications for biomarker development and disease monitoring.

Enzyme-powered DNA walker suffers from limited loading capacity of substrate strand and incompatible recognition and enzymatic catalysis environments. To improve the sensitivity, AuNPs@Fe 3 O 4 was employed as track interface to construct an enzyme-driven DNA walker, which features magnetic separation characteristic and high specific surface area. Upon recognition of kanamycin, a large amount enzymatic cleavage fragment presented in the supernatant after consecutive cleavage of substrate strand by activated walking strand. To further amplify the signal, these enzymatic cleavage products mediated an in-situ deposition of polyaniline (PANI) on the tetrahedral DNA nanostructure (TDNA) modified electrode enables a label-free detection of kanamycin. Owing to the introduction of magnetic separation, the background signal was substantially reduced compared with that obtained using DNA-AuNPs, resulting in approximately 2.5-fold enhancement in the signal-to-noise ratio (S/N). Under optimal experimental conditions, a good linear relationship was observed between the logarithmic concentration of kanamycin and the current signal difference in the range of 5–100 pM and the limit of detection was 1.1 pM. Furthermore, the practical performance of the proposed method had been well-demonstrated through real sample validation in spiked milk samples, with recoveries ranging from 92.0% to 102%, confirming its practical application capability

Hexavalent chromium (Cr(VI)), a recognized environmental carcinogen, yet its role in promoting gynecological malignancies remains mechanistically unclear. Here, we demonstrate that chronic, low-dose hexavalent chromium (Cr(VI)) exposure (0.1 μM) drives ovarian tumorigenesis by inducing replication stress and DNA damage response (DDR) activation. We identify the DNA polymerase α catalytic subunit POLA1 as a critical mediator of this process. In human ovarian cancer SKOV3 cells, long-term Cr(VI) exposure (4–8 weeks) triggered S-phase accumulation, γH2AX elevation, and ATR/ATM activation, events dependent on POLA1 recruitment to chromatin. Crucially, genetic ablation of POLA1 reversed Cr(VI)-induced replication stress and suppressed tumor proliferation both in vitro and in vivo . These findings reveal a novel Cr(VI)-POLA1-DNA damage axis in environmental carcinogenesis, highlighting POLA1 as a potential target for preventive intervention in metal-induced malignancies.

A CRISPR-responsive DNA hydrogel gates δ-MnO 2 nanozyme release. • RPA–Cas12a recognition enables detection of five common uropathogens. • The assay achieved LODs of 2.44–45.47 copies/μL across targets. • Parallel channels showed specificity, reproducibility, and 20-day stability. • KernelRidge-RBF provided the lowest prediction error among nine evaluated regression models. Urinary tract infection (UTI) requires rapid and accurate pathogen identification, yet conventional culture-based methods are time-consuming and many molecular assays remain dependent on sophisticated instrumentation. Here, we developed a multiplex visual biosensing platform for uropathogen detection by integrating recombinase polymerase amplification (RPA), CRISPR/Cas12a recognition, a CRISPR-responsive DNA hydrogel gate, and a δ-MnO 2 nanozyme-mediated colorimetric module. In this system, target-derived amplicons activate pathogen-specific Cas12a, which degrades the DNA hydrogel and releases encapsulated δ-MnO 2 , thereby catalyzing the TMB/H 2 O 2 reaction to produce a visible and spectrophotometrically measurable signal. The platform was applied to five representative uropathogens, including Escherichia coli , Klebsiella pneumoniae , Pseudomonas aeruginosa , Enterococcus faecium , and Enterococcus faecalis . Under optimized conditions, the assay showed good linearity for all five targets, with R 2 values of 0.9955, 0.9958, 0.9948, 0.9974, and 0.9956, respectively, and limits of detection of 2.60, 3.15, 2.44, 20.40, and 45.47 copies/μL, respectively. The platform also exhibited satisfactory specificity, multiplexing capability, reproducibility, and storage stability. To improve quantitative interpretation, an image-recognition- and machine-learning-assisted workflow was further introduced, in which KernelRidge-RBF showed the best overall performance among the tested models. Clinical urine sample testing further supported the applicability of the platform, with AUC values of 1.000, 0.976, 0.994, 0.947, and 0.939 for the five target pathogens, respectively. Collectively, the RPA-Cas12a-DNA hydrogel-δ-MnO 2 platform enables visual and parallel multi-target detection of uropathogens within approximately 3 h and provides a proof-of-concept framework for the further development of portable nucleic acid biosensors. Chemoresistance is a significant factor in the failure of cancer treatment. Although some chemotherapeutic combination regimens are linked to DNA damage repair processes, the therapeutic potential of TCM-derived small molecules that target these mechanisms is still underexplored. Alloimperatorin (Alloi) has demonstrated the ability to inhibit tumor growth; however, the efficacy and molecular mechanisms of its combination with chemotherapeutic agents are not yet fully understood. Here, we demonstrate that Alloi sensitizes multiple tumor cell lines to gemcitabine (GEM) both in vitro and in vivo. Using functional assays, we confirmed a potent synergistic inhibitory effect of the Alloi-GEM combination, which markedly suppressed pancreatic cancer progression in vivo with minimal adverse effects. By integrating transcriptome sequencing with network pharmacology, we identified downregulation of c-MYC and Nijmegen Breakage Syndrome 1 gene (NBS1) as a key mechanistic event, a finding subsequently validated through multiple assays. Mechanistically, the Alloi-GEM regimen induces sustained DNA damage via disruption of the c-MYC-NBS1 axis, thereby impairing the DNA damage response pathway. Collectively, our findings establish that Alloi enhances tumor sensitivity to GEM through modulation of the c-MYC/NBS1 axis and identify this combinatorial strategy as a promising approach for cancer treatment. Alloi enhances the antitumor effect of GEM by suppressing the c-MYC/NBS1 axis. Downregulation of c-MYC reduces NBS1 expression and impairs MRN complex-mediated DNA damage response signaling, including ATM/CHK2 activation and DNA repair. As a result, GEM-induced DNA damage is sustained, ultimately promoting tumor cell death. Download: Download high-res image (238KB) Download: Download full-size image
