Anthracene-induced DNA damage and oxidative stress: a combined study at molecular and cellular levels

Sun Kailun,Song Yan,Zong Wansong,Tang Jingchun,Liu Rutao

At present, research progress of anthracene’s toxicity lags far behind the pollution caused on its application fields such as petroleum and minerals. In this paper, anthracene-induced oxidative stress effects and genetic toxicity were investigated at both the molecular and cellular levels. The intracellular oxidative stress effect of anthracene on earthworm primary coelomocyte was confirmed by the detection of reactive oxygen species, antioxidant enzymes activity, and malondialdehyde content. Moreover, after anthracene exposure, the decrease in the mitochondrial membrane potential and cell viability also indicated the adverse effects of anthracene on earthworm coelomocyte. The comet assay proved the break in DNA strand, revealing the anthracene-induced DNA damage. On the molecular level, we revealed that anthracene caused the shrinkage of the catalase skeleton and altered the microenvironment of chromophores of catalase by multi-spectral methods. Molecular simulation results indicated that anthracene interacted with His74 by “arene-arene” force and the dominant binding site between anthracene and catalase was close to the active site of catalase. In addition, anthracene was shown to bind to the DNA molecule by groove binding mode. This study proposed a new combined analysis method for the toxicity evaluation of anthracene at the cellular and molecular levels. This study creatively proposed a new combined analysis for the toxicity evaluation of ANT at the cellular and molecular levels.

Electrochemical CYFRA21-1 DNA sensor with PCR-like sensitivity based on AgNPs and cascade polymerization

Li Jinge,Zhao Liying,Wen Dongxiao,Li Xiaofei,Yang Huaixia,Wang Dazhong,Kong Jinming

In this work, a new method of CYFRA21-1 DNA (tDNA) detection based on electrochemically mediated atom transfer radical polymerization (e-ATRP) and surface-initiated reversible addition-fragmentation chain transfer polymerization (SI-RAFT) cascade polymerization and AgNP deposition is proposed. Firstly, the peptide nucleic acid (PNA) probe is captured on a gold electrode by Au-S bonds for specific recognition of tDNA. After hybridization, PNA/DNA strands provide high-density phosphate groups for the subsequent ATRP initiator by the identified carboxylate-Zr 4+ -phosphate chemistry. Then, a large number of monomers are successfully grafted from the DNA through the e-ATRP reaction. After that, the chain transfer agent of SI-RAFT and methacrylic acid (MAA) are connected by recognized carboxylate-Zr 4+ -carboxylate chemistry. Subsequently, through SI-RAFT, the resulting polymer introduces numerous aldehyde groups, which could deposit many AgNPs on tDNA through silver mirror reaction, causing significant amplification of the electrochemical signal. Under optimal conditions, this designed method exhibits a low detection limit of 0.487 aM. Moreover, the method enables us to detect DNA at the level of PCR-like and shows high selectivity and strong anti-interference ability in the presence of serum. It suggests that this new sensing signal amplification technology exhibits excellent potential of application in the early diagnosis of non-small cell lung cancer (NSCLC). Electrochemical detection principle for CYFRA21-1 DNA based on e-ATRP and SI-RAFT signal amplification technology.

Intrinsic proton conductive deoxyribonucleic acid (DNA) intercalated graphene oxide membrane for high-efficiency proton conduction

Pengfei Yang,Hong Wu,Niaz Ali Khan,Benbing Shi,Xueyi He,Li Cao,Xunli Mao,Rui Zhao,Ming Qiu,Zhongyi Jiang

Graphene oxide (GO) membrane, possessing well-aligned laminar interlayer channels and oxygen bearing groups, offers great potentials as proton conductor in fuel cells. Yet, the scarcity and non-uniform distribution of proton conducting sites in the interlayer channels often lead to low conductivity and hinder the use of GO membranes for proton conduction. Single strand deoxyribonucleic acid (ssDNA) molecules bear abundant phosphate and amidogen groups which can act as proton conducting sites. The sequentially arranged phosphate and amidogen groups are in a linear molecule chain, which accords with the ideal arrangement of proton conducting sites. Herein, we intercalated ssDNA into GO interlayer channels via a pre-assembly process to create high-efficient proton conducting channels. GO nanosheets offer well-aligned 2D physical channels and ssDNA provides large amount of sequentially arranged proton conducting sites, which synergistically enhance proton conduction. The DNA@GO-3 membrane shows a proton conductivity of 564.8 mS cm −1 at 80 °C and 98% RH, which is 4.4-fold higher than that of pristine GO membrane and among the highest of the reported GO-based membranes. The H 2 /O 2 single fuel cell performance is improved by nearly 3 folds in terms of maximum power density.

Express and sensitive detection of multiple miRNAs via DNA cascade reactors functionalized photonic crystal array

Wang Yingfei,Li Yuyi,Zhang Yue,Ren Kewei,Ju Huangxian,Liu Ying

Array based detection techniques with fluorescence signal reading is a powerful tool for multiple targets analysis. However, when applied fluorescence array for microRNA detection, time-consuming multi-steps surface signal amplification is usually required due to the low abundance of microRNA in total RNA expressions, which impairs detection efficiency and limits its application in point of care test (POCT) manner. Herein, DNA cascade reactors (DCRs) functionalized photonic crystal (PC) array was fabricated for express and sensitive detections of miRNA-21 and miRNA-155. DCRs were assembled by interval conjugation of self-quenched hairpin DNA probes to single strand DNA nanowire synthesized by rolling circle amplification, which generated cascade DNA hybridization reactions in response to target miRNA with instant fluorescence recovery signal. PC array patterns with multi-structure colors further amplified fluorescence with their respective photonic bandgaps (PBGs) matching with the emission peaks of fluorescence molecules labelled on DCRs. The as-prepared DCRs functionalized PC array demonstrated express and sensitive simultaneous detections of miRNA-21 and miRNA-155 with hundreds fM detection limits only in 15 min, and was successfully applied in fast quantifications of low abundance miRNAs from cell lysates and spiked miRNAs from human serum, which would hold great potential for disease diagnosis and therapeutic effect monitoring with a POCT manner.

A ratiometric fluorescent sensor with different DNA-templated Ag NCs as signals for ATP detection

Qian Qiu,Ru-Ru Gao,Aming Xie,Yingzhi Jiao,Wei Dong

Content of adenosine triphosphate (ATP) is an essential index in the development of various diseases and even some malignant tumors. Biosensing for ATP with high sensitivity and accuracy is of fundamental importance in both biological research and medical diagnostics. Here we report a ratiometric fluorescent sensor for ATP based on multi-color silver nanoclusters (Ag NCs). This nanosystem contains two core components: a hairpin DNA integrated with an ATP aptamer, an anchor sequence and a special template segment for synthesis of green-emitting Ag NCs; a single-stranded DNA (ssDNA) which is incompletely complementary with the anchor sequence to be a duplex scaffold for red-emitting Ag NCs. Once exposed to the target, formation of the ATP/aptamer complexes opens the hairpin structure and releases the anchor sequence to hybridize with the ssDNA, accompanied by the “turn-off” of the green fluorescence and “turn-on” of the red fluorescence. By measuring the fluorescence intensity ratio of the two signals, we successfully establish a ratiometric sensor which exhibits sensitive and accurate assay performance toward ATP, with the limit of detection (LOD) as low as 0.38 μM. Meanwhile, this ratiometric sensor shows stable recovery in real sample assay, indicating their potential promise in practical applications.

Donor effect dominated molybdenum disulfide/graphene nanostructure-based field-effect transistor for ultrasensitive DNA detection

Shuo Chen,Yang Sun,Yaping Xia,Ke Lv,Baoyuan Man,Cheng Yang

Field effect transistor (FET) biosensors based on low-dimensional materials have the advantages of small in size, simple structure, fast response and high sensitivity. In this work, a field-effect transistor biosensor based on molybdenum disulfide/graphene (MoS 2 /graphene) hybrid nanostructure was proposed and fabricated for DNA hybridization detection. The biosensor achieved an effective response to DNA concentrations in a broad range from 10 aM to 100 pM and a limit of detection (LOD) of 10 aM was obtained, which was one or more orders of magnitude lower than the reported result. The sensing mechanisms (donor and gating effects) of the FET sensor were discussed. A larger voltage shift of the charge neutral point was obtained due to a strengthened donor effect and a weakened gating effect caused by the introduction of MoS 2 layers. Such FET sensor shows high specificity for different matching degrees of complementary DNA, indicating the potential use of such a sensor in disease diagnosis.

DNA cyclic assembling control in an electrochemical strategy with MoS2@AuNPs for determination of kanamycin

Wang Lina,Zhang Li,Yu Ying,Lin Bixia,Wang Yumin,Guo Manli,Cao Yujuan

A sensitive electrochemical strategy was established for kanamycin determination. A specific aptamer was modified on the electrode as the probe, followed by a cyclic hybridization chain reaction (HCR) with methylene blue, causing an increasing signal response. In the presence of kanamycin, it can initiatively convolve the aptamer and prevent further DNA assembling, resulting in a signal distinction sensitive to the target amount. However, the signal reproducibility is low. To improve the precision, the HCR procedure was investigated. The results demonstrated that the optimal amount of assembled DNA is 12-fold to that of aptamer. This amount was then controlled in further assays. Admittedly, controlled DNA assembling commonly indicates a limited signal amplification. To further enhance the sensitivity, a nanocomposite based on MoS 2 and AuNPs was modified on the electrode. The results of the assay proved that the signal distinction sensitive to target amount increased by 50%. A linearity range is obtained from 0.01 nM to 1.0 μM of kanamycin, and the LOD is 8.4 pM. Subsequently, this strategy was employed to detect kanamycin in chicken liver and milk sample; the recovery results suggest that it possess a satisfactory application prospect in analysis of agricultural products. Tissue Targeting and Ultrasound-Targeted Microbubble Destruction Delivery of Plasmid DNA and Transfection In Vitro

Wang Yue,Li Xiaoli,Liu Lanlan,Liu Bingruo,Wang Feng,Chen Changsheng

Introduction Ultrasound-targeted microbubble destruction (UTMD) has been shown a promising approach for target-specific gene delivery and treatment of many diseases in the past decade. To improve the therapeutic potential of UTMD, the gene carrier of microbubbles should possess adequate DNA condensation capability and (or) specific cell or tissue selectivity. The tissue-targeted and ultrasound-targeted cationic microbubbles were developed to meet gene therapy. Methods A tissue-targeted stearic acid-inserted cationic microbubbles (SCMBs) were prepared for ultrasound-targeted gene delivery. Branched PEI was modified with stearic acid and further mixed with 1,2-distearoyl-sn-glycero-3-phosphocholine (DSPC) and biot-1,2-distearoyl-sn-glycero-3-phosphoethanolamine- N -[methoxy (polyethylene glycol)-2000] (ammonium salt) (Biot-DSPE-PEG2000), intercellular adhesion molecule-1 (ICAM-1) antibody and plasmid DNA to prepare cationic microbubbles through ultrasonic hydration. The ICAM-1 antibody and plasmid DNA were expected to assemble to the surface of SCMBs via biotin-avidin interaction and electrostatic interaction, respectively. Results It was found that the SCMBs had higher zeta potential compared with neutral microbubbles (NMBs) and cationic microbubbles (CMBs). In contrast, DNA incorporated SCMBs4 showed negative potential, exhibiting good DNA-binding capacity. Confocal images showed that the HeLa cells were attached around by the SCMBs4 from the view of green fluorescence of fluorescein isothiocyanate-loaded IgG which conjugated to ICAM-1 antibody on their surface. After ultrasound treatment, HeLa cells treated with SCMBs exhibited slightly stronger red fluorescence under confocal laser scanning microscope, indicating a synergistic promotion for transfection efficiency. Conclusions This tissue- and ultrasound-targeted cationic microbubble demonstrated here showed a promising strategy for improving gene therapy in the future.

Integument of Cytoplasmic Membrane onto Cationic DNA Condensates for Selective Gene Expression at Homologous Cells

Hongyan Cui,Jing Xia,Liuwei Zhang,Ming Qian,Hao Wang,Jingyun Wang,Qixian Chen

The surface properties of drug/gene delivery systems are critical important to their ultimate therapeutic performance. In the present studies, cytoplasmic membranes deriving from cancerous cells (Hep-G2) were attempted as the external integument onto the polycationic theranostic DNA delivery systems with the aim of diminishing unfavorable biointerfacial reactions of nanomedicine. Herein, a multiple of polycationic oligoethylenimine (OEI) segments were installed onto the surface of luminescent carbon quantum dots (CQD, facile bioimaging utilities) for complexation with plasmid DNA (pDNA) into DNA delivery constructs, followed by surface integument by cytoplasmic membranes. The subsequent investigations verified this strategic integument capable of shielding the unfavorable surface positive net charge of the polycationic DNA delivery constructs and thereby markedly diminishing the potential nonspecific reactions in biological milieu. Leadingly, improved biocompatibilities as well as additional protection of inner vulnerable DNA cargos from enzymatic degradation, have been accomplished. More importantly, preferential affinities to the homologous cells were identified as a result of this membrane integument based on facile fluorescence quantification for the intracellular CQD. Significant higher cellular uptake efficiency for the polycationic constructs based on Hep-G2 membrane integument was confirmed in the homologous Hep-G2 cells in contrast to the heterologous MCF-7 and HeLa cells (approximately 4-fold). Note that this homologous privilege was observed for the delivery constructs not only from cancerous HeLa and MCF-7 membrane integuments but also normal cells (COS-7), heralding the intriguing potentials of this membrane-integument strategy in pursuit of targeting functions. Eventually, gene expression activities were also determined to prevail in the homologous cells. Therefore, our proposed surface integument strategy by homologous cell membrane could imply an alternative facile and versatile avenue in construction of active-targeted nanomedicine.

Exonuclease III-powered DNA Walking Machine for Label-free and Ultrasensitive Electrochemical Sensing of Antibiotic

Rufeng Zhang,Yu Wang,Xiaonan Qu,Shasha Li,Yihan Zhao,Su Liu,Jiadong Huang

Herein, an Exonuclease III (Exo III)-powered DNA walking machine has been integrated into electrochemical sensing for label-free and highly sensitive detection of antibiotics. The electrochemical sensing interface is prepared by co-assembly of hemin aptamer-containing DNA track (DT) and DNA walker (DW)-locking probe (LP) duplex on gold electrode surface. The specific target and aptamer interaction triggers Exo III-assisted cyclic amplification, releasing the unlocking probe (UP) that is used for the deblocking of DW. Then the autonomous moving of DW on electrode surface is propelled via Exo III digestion of hybridized DT. The consumption of DT induces the formation of G-quadruplex/hemin DNAzyme that can catalyze the reduction of H 2 O 2 , thus a significantly strong current signal is released. Using ampicillin as a model analyte, the proposed biosensor achieves a detection limit of 0.76 pM within a linear detection range from 1 pM to 10 nM. Additionally, this biosensing strategy can be readily extended for the detection of wide variety of analytes by using corresponding target recognition probes. Therefore, the proposed strategy indeed creates a highly sensitive and label-free electrochemical sensing platform for molecular diagnosis applications.

Wen Yang,Jing Yu,Xiangtai Xi,Yang Sun,Yiming Shen,Weiwei Yue,Chao Zhang,Shouzhen Jiang

In this paper, a graphene/ITO nanorod metamaterial/U-bent-annealing (Gr/ITO-NM/U-bent-A)-based U-bent optical fiber local surface plasmon resonance (LSPR) sensor is presented and demonstrated for DNA detection. The proposed sensor, compared with other conventional sensors, exhibits higher sensitivity, lower cost, as well as better biological affinity and oxidize resistance. Besides, it has a structure of an original Indium Tin Oxides (ITO) nanocolumn array coated with graphene, allowing the sensor to exert significant bulk plasmon resonance effect. Moreover, for its discontinuous structure, a larger specific surface area is created to accommodate more biomolecules, thus maximizing the biological properties. The fabricated sensors exhibit great performance (690.7 nm/RIU) in alcohol solution testing. Furthermore, it also exhibits an excellent linear response (R2= 0.998) to the target DNA with respective concentrations from 0.1 to 100 nM suggesting the promising medical applications of such sensors. Keywords:localized surface plasmon resonance biosensor;U-bent fiber;ITO metamaterials;high sensitivity;specificity deteection

Extraction of DNA from complex biological sample matrices using guanidinium ionic liquid modified magnetic nanocomposites

Mei Liu,Xueqin Ding,Xuelian Wang,Jianzhong Li,Huansheng Yang,Yulong Yin

A series of guanidinium ionic liquid modified magnetic chitosan/graphene oxide (GIL-MCGO) nanocomposites have been prepared for DNA extraction via magnetic solid-phase extraction technology. These nanocomposites are of only 20 nanometers in diameter. Single stranded DNA or DNA sodium salts that were absorbed by GIL-MCGO could be quickly collected by an external magnet and extracted. The DNA extraction efficiency of 11 GIL-MCGO nanocomposites was evaluated using NanoDrop. Factors that could impact the DNA extraction process, such as pH, temperature, extraction time, and ionic strength were systematically investigated via single-factor experimental analysis. Under the optimum extraction conditions, a maximum DNA extraction capacity of 233.0 ± 0.4 mg g−1 of GIL-MCGO nanocomposite was achieved. The solid phase extraction method based on GIL-MCGO nanocomposites has been demonstrated with the extraction of DNA from a series of complex sample matrices, including single stranded DNA samples, salmon sperm DNA sodium salt, human whole blood and E. coli cell lysate. The DNA extracted by using the GIL-MCGO nanocomposites are well suitable for PCR amplifications. In addition, an initial study on the interaction between GIL-MCGO and DNA was conducted: the preference of GIL-MCGO on DNA absorption with varying base composition was tested. Only a slight loss in the DNA extraction efficiency of GIL-MCGO was observed after four extraction–desorption cycles, proving excellent regeneration performance and recyclability of the GIL-MCGO nanocomposites in the DNA extraction process.
