Given its exceptional durability and high information density, deoxyribonucleic acid (DNA) has the potential to meet the escalating global demand for data storage if it can be stored efficiently and accessed randomly in exabyte-to-yottabyte-scale databases. Here, this work introduces the Engineered Living Memory Microspheroid (ELMM) as a novel material for DNA data storage, retrieval, and management. This work engineers a plasmid library and devises a random access strategy pairing plasmid function with DNA data in a key-value format. Each DNA segment is integrated with its corresponding plasmid, introduced into bacteria, and encapsulated within matrix material via droplet microfluidics within 5 min. ELMMs can be stored at room temperature following lyophilization and, upon rehydration, each type of ELMM exhibits specific functions expressed by the plasmids, allowing for physical differentiation based on these characteristics. This work demonstrates fluorescent expression as the plasmid function and employs fluorescence-based sorting access image files in a prototype database. By utilizing N optical channels, to retrieve 2 N file types, each with a minimum of 10 copies. ELMM offers a digital-to-biological information solution, ensuring the preservation, access, replication, and management of files within large-scale DNA databases.

Radiotherapy (RT) hinges on DNA damage-induced cancer cell death and the subsequent anti-tumor immunity. However, the efficacy of RT is curtailed by cell cycle heterogeneity and an immunosuppressive tumor microenvironment, which foster radioresistance. Here an ion generator-based RT enhancement strategy is demonstrated in a mouse model of the radioresistant tumor. The ion generator is degraded in the tumor microenvironment, resulting in iron-triggered ferroptosis that enhanced immunogenic cell death and a manganese-activated stimulator of interferon gene that reversed the immunosuppressive environment. As a result, the proposed strategy promotes dendritic cells maturity, augmentes CD8 + T cell infiltration of tumors, suppresses intratumoral myeloid-derived suppressor cells, and limits the M2 macrophages polarization, indicating the formation of an immunoreactive microenvironment. Significantly, this approach impedes the growth of not just primary, but also distal metastatic tumors. It is thus believed that the current ion generator provides a robust and enduring countermeasure to radioresistant cancer and its metastasis, with potential implications for enhancing the efficacy of RT in clinically resistant tumors.

Targeted photodynamic therapy is considered superior to conventional photodynamic therapy due to the enhanced uptake of photosensitizers by tumor cells. However, porphyrin-based photodynamic therapy is still limited due to the low hydrophilicity, poor biocompatibility and susceptibility to quenching of photosensitizers. Herein, we report cyclodextrin-activated porphyrin-DNA nanofibers with AS1411/Hemin toeholds, which enable targeted cancer cells recognition and catalytic oxygenation for enhanced photodynamic therapy. The nanofibers are formed through the self-assembly of the host–guest complex of cyclodextrin and porphyrin-DNA amphiphiles, and can be further functionalized on the surface with AS1411/Hemin. AS1411/Hemin can specifically target nucleolin-overexpressing cancer cells and catalyze conversion of excessive H 2 O 2 into O 2 within tumor cells, thereby alleviating tumor hypoxia and further cascaded enhancing PDT efficacy. These results suggest that the programmable and multifunctional nanofiber provided an effective nanoplatform for enhanced and targeted photodynamic therapy.

In situ monitoring of intracellular microRNAs (miRNAs) often encounters the challenges of surrounding complexity, coexistence of precursor miRNAs (pre-miRNAs) and the degradation of biological enzyme in living cells. Here, we designed a novel probe encapsulated DNA tetrahedral molecular sieve (DTMS) to realize the size-selective detection of intracellular miRNA 21 that can avoid the interference of pre-miRNAs. In such strategy, quencher (BHQ-1) labeled probe DNA (S6-BHQ 1) was introduced into the inner cavity of fluorophore (FAM) labeled DNA tetrahedral scaffolds (DTS) to prepare DTMS, making the FAM and BHQ-1 closely proximate, and resulting the sensor in a "signal-off" state. In the presence of miRNA 21, strand displacement reaction happened to form more stable DNA double-stranded structure, accompanied by the release of S6-BHQ 1 from the inner cavity of DTMS, making the sensor in a "signal-on" state. The DTMS based sensing platform can then realized the size-selective detection of miRNA 21 with a detection limit of 3.6 pM. Relying on the mechanical rigidity of DTS and the encapsulation of DNA probe using DTMS, such proposed method achieved preferable reproducibility and storage stability. Moreover, this sensing system exhibited good performance for monitoring the change of intracellular miRNA 21 level during the treatment with miRNA-related drugs, demonstrating great potential for biological studies and accurate disease diagnosis.

Low-mass soluble β-amyloid peptide oligomers (LSAβOs) play a crucial role in the pathogenesis of Alzheimer’s disease. However, these oligomers exhibit heterogeneity in terms of structure, stability, and stoichiometry, and their abundance in biofluids is low, making accurate identification challenging. In this study, we developed a DNA nanocage-assisted method for selective sizing and sensitive quantification of LSAβOs in serum. Using LSAβO less than 10 kDa (LSAβO10kD) and less than 30 kDa (LSAβO30kD) as models, the size-matching rules between DNA nanocages and LSAβOs were investigated, and two appropriate nanocages were selected for the detection of two LSAβOs, respectively. Both nanocages were functionalized by encapsulating oligomer’s aptamer and a complementary sequence within their cavities. Once the LSAβO entered the corresponding nanocage cavity, the complementary sequence was released, triggering a hybridization chain reaction on an electrochemical sensing platform. The system achieved size-selective discrimination of LSAβO10kD with a linear range of 10–150 pM and LSAβO30kD with a linear range of 15–150 pM. Real sample testing confirmed the applicability of the method for blood-based diagnosis. The DNA nanocage-assisted electrochemical analysis platform provides an accurate, highly selective, and sensitive approach for oligomer analysis, which is significant for amyloid protein research and related disease diagnosis.

To effectively monitor Aflatoxin B1 (AFB 1 ) in tobacco samples, a ratiometric electrochemical biosensor based on DNA tetrahedral scaffold (DTS) and AuNPs/chitosan (CS) modified electrode has been successfully fabricated. The ultra-thin AuNPs not only present a larger specific sensing surface, but also can graft more DTS onto the surface of the electrode. The DTS is directly grated with two strands of AFB 1 aptamer, which leading to a facile one-step detection of AFB 1 . In the presence of AFB 1 , the current of methylene blue (MB) keeps stable, while the current of ferrocene (Fc) decreases since the target takes away the Fc-labeled aptamer from the electrode surface. The fabricated biosensor can monitor AFB 1 in the linear range of 0.01–1000 pg·mL −1 with the detection limit of (LOD) 2.6 fg·mL −1 . More importantly, the biosensor performs well in the detection of AFB1 in tobacco samples with the LOD of 2.86 fg·mL −1 . The developed ratiometric electrochemical biosensor displays high selectivity, good stability and high potential in tobacco sample’s AFB 1 detection.

It might be intriguing and desirable to explore the stimuli-responsive modulation of dynamic switching circuit (DSC) for constructing versatile fluorescence biosensors via two-step sequential independent displacement reactions. Here, a switchable DNA translator (DT) encoding three functional modules is proposed to implement DSC for interpreting specific Key triggers (i.e. DNA segment, miRNA or small molecule) by activating intramolecular conformation transition. Upon presenting Key to regulate strand displacement, the Lock -blocked DT is liberated and self-folded into “active” on-state hairpin structure, so that two ended toeholds are oriented closely to execute proximal hybridization cooperatively for Key -responsive signal readout. Benefited from fast kinetics, efficient transduction, simplified operation and flexible programming, the Key -actuated DSC strategy achieved label-free assay of various target species by employing tunable Ag nanocluster as fluorescent reporter adjacent to or away from hemin/G-quadruplex complexes, which would be more potential and applicable in versatile fluorescence biosensors, identifiable cell imaging or customized tasks than typical strand displacements.

A terbium chelate formed with diethylenetriaminepentaacetic acid and p -aminosalicylic acid (Tb–DTPA–pAS) was labeled on a 23-mer DNA strand and used as donor in the fluorescence resonance energy transfer (FRET) study of DNA hybridization. The change in donor fluorescence lifetime with and without DNA-bind acceptor carboxytetramethylrhodamine (TAMRA) showed high energy transfer efficiency (87%). The distance between the two ends of the 23-mer double-stranded DNA was estimated. This study provides a possibility of using the Tb-chelate as a probe in the studies of the geometry-dependent interaction between DNA strands or proteins.

The intrinsic fluorescence of berberine is very weak, which can be enhanced by its interaction with specific aptamers. A simple and sensitive DNA sensor for visual detection of berberine has here been established. When using this sensor, there was a good linear relationship between the change in fluorescence intensity of berberine and the concentration of berberine in the range of 16–2000 nM, with a detection limit of 5.1 nM. The change in fluorescence intensity was caused by the addition of aptamers. A detection limit of 170.1 nM was acquired by reading the RGB values of fluorescent images with a smartphone for the quantification of berberine. Common antibiotics did not interfere with the measurement of the berberine concentration. The molecular ion peaks of the complexes formed by the aptamer and berberine could be clearly observed by electrospray ionization mass spectrometry. The UV-vis absorption spectra, circular dichroism spectra, and fluorescence spectra indicated a strong interaction between berberine and the aptamer. The dissociation constant (Kd) between berberine and the aptamer was 1.91 μM. This sensor was both simple and sensitive, requiring only a 21-base oligonucleotide. It realized a visual quantitative analysis with a smartphone. This method could also be used for similar fluorescence visualization determination of aptamer-based drug molecules.

Rapid extraction and screening of high purity DNA fragments is an indispensable technology in advanced molecular biology. In this article, mesoporous magnetic composite microspheres (MSP@mTiO2) with tunable pore sizes are successfully fabricated for high purity DNA extraction and fragment screening. Due to the strong complexation ability of Ti4+ with DNA phosphate groups and the high specific surface area of mesoporous microspheres, the MSP@mTiO2 microspheres possess excellent adsorption performance, the saturated loading capacity of MSP@mTiO2 with specific surface area of 122 m2/g is as high as 575 g/mg for salmon sperm specimen. ITC experiment demonstrates that the DNA adsorption on MSP@mTiO2 microspheres is mainly driven by entropy, which gives us more potential ways to regulate the balance of adsorption and desorption. Meanwhile, the mesoporous MSP@mTiO2 microspheres exhibit much higher extraction efficiency compared with non-porous MSP@TiO2 for whole genome DNA from Arabidopsis thaliana plants. Interestingly, the DNA frangements with different lengths can be screened by simply regulating the pore size of MSP@mTiO2 or concentration of Na3PO4 in eluent. Small pore size and low phosphate concentration are advantageous for the extraction of short-stranded DNA fragments, the DNA fragments (≤1000 bp) can be efficiently extracted when the mesopore size of MSP@mTiO2 is lower than 7.6 nm. The extraction results from the mesoporous composite microspheres provide new promising insights on the DNA purification and screening from complex biological samples.

Background Surface immobilization of DNA is the foundation of a broad range of applications in biosensing and specific DNA extraction. Polydopamine (PDA) coatings can serve as intermediate layers to immobilize amino- or thiol-labelled molecules, including DNA, onto various materials through Michael addition and/or Schiff base reactions. However, the conjugation efficiency is limited by electrostatic repulsion between negatively charged DNA and PDA. Recently, it has been reported that polyvalent metal ions (such as Mg 2+ and Ca 2+ ) can mediate the adsorption of DNA on PDA surfaces. Inspired by this, in this work we aimed to exploit polyvalent metal ions to facilitate the conjugation of DNA on PDA. Results Mg 2+ was used to promote the conjugation of amino-terminated DNA complementary to ochratoxin A (OTA) aptamer (cDNA-NH 2 ) on PDA-coated magnetic nanoparticles (Fe 3 O 4 @PDA). After the reaction, the unlinked cDNA-NH 2 adsorbed on Fe 3 O 4 @PDA mediated by Mg 2+ was removed with EDTA. In the presence of 20 mM Mg 2+ , the amount of covalently linked cDNA-NH 2 increased approximately 11-fold compared to that in the absence of Mg 2+ . The resulting Fe 3 O 4 @PDA@cDNA conjugates exhibited superior hybridization capacity towards OTA aptamers, minimal nonspecific adsorption, and excellent chemical stability. The conjugates combined with fluorophore-labelled aptamers were employed for OTA detection, achieving a limit of detection (LOD) of 2.77 ng mL −1 . To demonstrate versatility, this conjugation method was extended to Ca 2+ -promoted conjugation of cDNA-NH 2 on Fe 3 O 4 @PDA nanoparticles and Mg 2+ -promoted conjugation of cDNA-NH 2 on PDA-coated 96-well plates. Significance The conjugation efficiency of DNA on PDA was significantly improved with the assistance of polyvalent metal ions (Mg 2+ and Ca 2+ ), providing a facile and efficient method for DNA immobilization. Due to the substrate-independent adhesion property of PDA, this method demonstrates versatility in DNA surface modification and holds great potential for applications in target extraction, biosensing, and other fields.

Cytokeratin fragment antigen 21–1 (CYFRA 21–1) DNA is a crucial biomarker closely associated with non-small cell lung cancer. Here, we fabricated a novel electrochemical biosensor for ultrasensitive detection of CYFRA 21–1 DNA via polysaccharide and electrochemically mediated atom transfer radical polymerization (eATRP) dual signal amplification . Specifically, thiolated peptide nucleic acid (PNA) probes at 5′-terminals are immobilized on the gold electrode surface for specific recognition of CYFRA 21–1 DNA (tDNA). After hybridization, hyaluronic acid (HA) is linked to the hybridized PNA/DNA duplexes via the recognized carboxylate-Zr 4+ -phosphate chemistry . Then multiple initiators of the polymerization reaction are introduced via esterification reaction. Lastly, large numbers of electro-active monomers are successfully grafted from the initiation sites of functionalized HA by eATRP reaction, significantly amplifying the electrochemical signal. Under optimal conditions, the constructed sensor can detect as low as 9.04 aM tDNA. Further, this proposed biosensor can also be applied to the direct detection of double-stranded DNA (dsDNA), obtaining 0.12 fM as the detection limit. Besides, this strategy shows high selectivity for mismatched bases and excellent applicability for CYFRA 21–1 DNA detection in the serum samples. Given its high sensitivity, selectivity, ease of operation, low cost and environmental friendliness , this biosensor has considerable potential in early diagnosis and biomedical application .
