Tuning gold nanoparticles growth via DNA and carbon dots for nucleic acid and protein detection

Na Li,Shi Gang Liu,Yu Die Zhu,Ting Liu,Shu Min Lin,Yan Shi,Hong Qun Luo,Nian Bing Li

DNA and carbon dots were utilized to co-mediate the growth of gold nanoparticles (AuNPs). The properties of grown AuNPs were discussed and applied to colorimetric biomolecule determination. When target biomolecules were absent, single-stranded oligonucleotides (ssDNA) were adsorbed on the surface of AuNP seeds. Branched AuNP solution of blue color was obtained after carbon dots reduction. In the presence of target DNA, it hybridized with the ssDNA and double-stranded oligonucleotides (dsDNA) were formed. As a result, a spherical AuNP solution of red color was achieved after growth as dsDNA would not be adsorbed by AuNP seeds. A similar situation was observed with thrombin. The complex of thrombin and its aptamer was formed, giving rise to spherical AuNPs after growth. The target biomolecule determination was realized by virtue of color change, consistent with the peak shift in UV–vis absorption spectrum. The detection limits were determined to be 5   nM for target DNA and 1.8   nM for thrombin, respectively. The biomolecule sensors showed the requisite selectivity against possible interferents, and the assay for target DNA exhibited the potential for distinguishing single-base mismatch. These results served as the basis for constructing future biomolecule sensors using DNA and carbon dots co-mediated growth of AuNPs.

Three-mode ratiometric biosensor based on integrated DNA-driven magnetic beads for Clostridium perfringens detection

Wenzhuo Wang,Wei Yuan,Tingting Lin,Zhilan Sun,Fei Liu,Daoying Wang,Fang Liu

A three-mode biosensor incorporated ratiometric (electrochemical/colorimetric, electrochemical/photothermal) into its design was constructed using DNA-driven magnetic beads (DMBs) as a bridge to detect C. perfringens. It further enhances the accuracy of detection results while maintaining compatibility with applications in multiple scenarios. Briefly, the G-quadruplex was combined with aptamer and immobilized onto magnetic beads through amide-bond, resulting in the integration of DMBs. The DMBs and supernatant were separated by magnetic separation when the target was present. Subsequently, the DMBs were utilized to construct the electrochemical biosensor, whereas the supernatant was used to construct colorimetric and photothermal biosensors. The limits of detection the ratiometric biosensor were ultimately reduced to 0.26 and 0.27 lg CFU g −1 , respectively, in comparison to the single three-mode biosensor. Moreover, this biosensor had been applied in real-sample assays successfully. The establishment of this platform provides a new method for detecting pathogens in the fields of food safety and environmental monitoring.

Synergistic effect of split DNA activators of Cas12a with exon-unwinding and induced targeting effect

Huang Shen,Lou Yongliang,Zheng Laibao

CRISPR-Cas12a, an RNA-guided nuclease, has been repurposed for genome editing and molecular diagnostics due to its capability of cis-cleavage on target DNA and trans-cleavage on non-target single-strand DNA (ssDNA). However, the mechanisms underlying the activation of trans-cleavage activity of Cas12a, particularly in the context of split DNA activators, remain poorly understood. We elucidate the synergistic effect of these activators and introduce the concepts of induced targeting effect and exon-unwinding to describe the phenomenon. We demonstrate that upon binding of split DNA activators adjacent to the Protospacer Adjacent Motif (PAM) to the Cas12a ribonucleoprotein (Cas12a–RNP), a ternary complex form that can capture and interact with distal split DNA activators to achieve synergistic effects. Notably, if the distal activator is double-strand DNA (dsDNA), the complex initiates exon-unwinding, facilitating the RNA-guide sequence's access. Our findings provide a mechanistic insight into action of Cas12a and propose a model that could significantly advance our understanding of its function.

A cyclable detection of histamine by using the DNA microfluidic chip with high SERS performance

Yansheng Liu,Yunjie Zhan,Haonan Hu,Guofu Wang,Xiaobo Jia,Jin Zhou,Hongqi Li,Haixin Chang,Zhaoxu Li

This study reports a SERS-based microfluidic chip for the cyclic detection of histamine with high specificity. Easily fabricated Au nanoparticles (AuNPs) were synthesized on Si substrates by using a thermally treating approach. The designed probe DNA (pDNA) functionalized AuNPs is used as a sensing surface. The Cyanine 3 (Cy3) functionalized complementary DNA (cDNA) is modified on the chemically synthesized AuNPs and the complex cDNA/AuNPs are used as nanotags. Due to the hybridization between the pDNA and the cDNA, nanotags-pDNA/AuNPs structure is formed and illustrates a high SERS intensity of Cy3. With the presence of the histamine, due to the stronger affinity between cDNA and histamine, nanotags-pDNA/AuNPs structure is destroyed and the nanotags are separated from the sensing surface resulting in a decrease in the SERS intensity of Cy3. By adding fresh nanotags, nanotags-pDNA/AuNPs structure is regenerated, and a new detection cycle can be performed. By utilizing the proposed SERS-based microfluidic chip, the limit of detection (LOD) of histamine in DI water is 1 × 10 −9  g/mL. The concentration is well below the U.S. Food and Drug Administration (FDA) histamine toxicity threshold of 5 × 10 −5  g/mL. Moreover, the proposed SERS-based microfluidic chip can be reused 7 times. Furthermore, this chip has accuracy and applicability were validated through its application in beer samples. Indicating that this method has great potential for histamine detection.

Enzyme translocation-mediated domino-type DNA nanomachine for in vivo specific imaging of mitochondrial ATP

Jingzhe Zang,Yingyu Zhang,Xianwei Zhang,Mengxin Zhang,Jing Gao,Kangbo Liu,Ying Xu,Jie Zhang,Peng Wang,Wancun Zhang

The abnormal localization of mitochondrial adenosine triphosphate (ATP) is closely linked to tumor proliferation, migration, and drug resistance. While ATP is widely distributed in cells, such as in the cytoplasm, nucleus, organelles, and cell membranes. Consequently, the development of strategies with precise localization control for in situ imaging of mitochondrial ATP poses a significant challenge. Therefore, an apurinic/apyrimidinic endonuclease 1 (APE1) translocation-mediated domino-type DNA nanomachine (C-ATP-tFNA) was developed, which can target mitochondria by using the mitochondria-specific localization of cytochrome c (cyt c) as the targeting agent. The interaction between S5-hairpin 1 (S5-HP1) of C-ATP-tFNA and cyt c induces a conformational change in S5-HP1 to HP1, thereby exposing the AP site for cleavage by mitochondrial APE1 and releasing a single-strand cyclic DNA sequence (cyclic sequence), which leads to the first configurational change of C-ATP-tFNA. Then, the cyclic sequence can be hybridized with hairpin 2 (HP2) of C-ATP-tFNA in a circular mode, leading to a second cleavage by APE1 in a domino effect and thus causing the second configuration change of C-ATP-tFNA. Finally, upon cleavage of the AP site on HP2 by APE1, the ATP aptamer on HP2 is activated and gains the ability to bind ATP, thus generating a fluorescence signal in the presence of ATP. The experimental results of this study demonstrated that C-ATP-tFNA can achieve highly specificity and sensitivity in vivo imaging of mitochondrial ATP in tumor and inflammatory cells. In particular, C-ATP-tFNA can monitor drug resistance in neuroblastoma (NB) in vivo , offering a novel and reliable approach for the surveillance of NB drug resistance.

Yufan Ling,Xuan Qin,Weijia Sun,Fan Yue,Yiwei Wang,Di Fan,Haoyuan Xu,Ruao Xie,Jiawei Zhang,Jianwei Li,Bingyan Li,Yang Yang,Yingxian Li,Houyu Wang,Guangming Zhou

Surface-Enhanced Raman Scattering (SERS) shows promise for monitoring health during space missions, particularly in assessing the effects of microgravity and radiation. However, traditional SERS sensors struggle with precise interfacial engineering, leading to a relatively poor assembly efficiency, and are unable to meet the practical needs of extreme spaceflight environments. To address this, it is designed and fabricated precision-arranged DNA origami plasmonic nanoantennas. By leveraging DNA origami's addressability, it is built a 3 × 4 antenna array with a controlled spacing of 21.76 nm, enhancing assembly efficiency fourfold compared to disordered systems. The ordered system enabled accurate detection of calcium ions, interleukin-6, and microRNA-214 in serum from mice exposed to microgravity and radiation, with intraclass correlation coefficients > 0.75, comparable to ELISA and qPCR. More importantly, integrating the system with a convolutional neural network enabled precise bone health prediction. This platform provides a promising tool for astronaut health monitoring.

Sensitive and fast assessment of DNA methylation degree by a luminescent lanthanide-functionalized MOF probe

Guoli Chen,Ji-Na Hao,Yongsheng Li

5-Methylcytosine (5-mC), as one of the primary forms of DNA methylation, plays essential roles in a variety of biological activities. Its rapid and precise detection is therefore paramount for abnormal DNA methylation assessment, but still remains challenging. Herein, a highly luminescent and stable lanthanide-based metal-organic framework (MOF) probe, namely Eu-ZrMOF, is firstly designed for qualitative and quantitative analysis of 5-mC, wherein the organic building units of 1,3,5-benzenetricarboxylic acid (BTC) serve as both the energy donors and recognition molecules, and the modified Eu 3+ ions function as intense signal reporters. Significantly, the luminescence of the fabricated Eu-ZrMOF probe can be remarkably quenched by 5-mC via its inner filter effect on the BTC absorption, achieving high response to 5-mC in a very short time (20 s). Moreover, such an efficient, instantaneous response probe presents excellent specificity towards 5-mC among various coexisting species in urine, and high sensitivity with a linear detection range of 0–200 μM and limit of detection (LOD) of 0.18 μM, thereby enabling it to be applied in accurately quantifying 5-mC content in real urine samples with high recoveries (95.5–98.5 %) and low relative standard deviations (< 2.5 %). This study demonstrates a simple, fast and effective approach for sensitive identification of urinary 5-mC, prefiguring its great potential for the assessment of DNA methylation associated with genetic diseases and tumors.

Portable miRNA profiling of sepsis-associated exosomes via a novel DNA molecular lock-mediated nanobiosensor

Wei Xie,Shu Jia,Rongjun Yu,Jianjiang Xue,Shulian Bai,Chenxing Wang,Gang Tian,Qiongyuan Zhang,Xiao Gui,Lilin Wang,Silin Chen,Ke Lin,Wei Mao,Yu Huang,Jiangling Wu,Gang Liu

Sepsis represents a life-threatening systemic inflammatory condition characterized by organ dysfunction, where the identification of specific biomarkers and development of effective diagnostic modalities are critical for timely clinical intervention to mitigate disease progression. Emerging evidence positions exosomal microRNAs (exomiRs) as promising novel biomarkers with multi-dimensional clinical utility spanning early diagnosis, therapeutic efficacy assessment, and longitudinal prognostic monitoring in sepsis management. However, the direct rapid detection of exomiRs in clinical specimens undergoes severe critical challenges due to the absence of robust detection methodologies with these characteristics of operational simplicity, high sensitivity and analytical robustness. Here, we designed and constructed a hairpin/loop-constrained three-dimensional topological self-assembling nanostructure, which was denoted as DNA molecular lock (DML), and developed a spatially allosteric-mediated electrochemical nanobiosensor for ultrasensitive and specific analysis of exomiR-125b. This independent, rapid, and portable detection method, combined with Ti 3 C 2 T x MXene/AuAgNPs nanozymes, achieved excellent sensitivity with a linear range from 2 fM to 200 nM and a low detection limit of 0.15 fM. It provided required low-volume plasma samples (2 mL) for analysis while supported Bluetooth-enabled wireless communication and real-time data processing. Furthermore, integration of machine learning algorithms with this developed nanobiosensor improved differential diagnostic accuracy to 96.6 % in the training cohort ( n  = 83) and 89.2 % in the validation cohort ( n  = 57), effectively distinguishing sepsis patients (SPs), general inflammation patients (GIPs), and healthy donors (HDs). Our study establishes the sensor's efficacy in improving sepsis detection through biomarker-guided analysis. These findings highlight the potential application of this developed nanobiosensors for portable, personalized bedside monitoring of exomiRs as the point-of-care testing (POCT) platforms.

Ultrasensitive colorimetric sensing of DNA methyltransferase activity based on signal amplification by modulating cascade reaction

Chao Wang,Lin Jiang,Yong Zhao,Lu Cheng,Lu Zhou,Aihua Liu,Lijun Xu

DNA methylation is a critical genomic epigenetic modification, and abnormal levels of it can lead to various cancers and genetic disorders. Therefore, the detection of DNA methyltransferase is of great importance for related disease diagnosis. This study reports a signal amplification method for detecting the activity of adenine methylation methyltransferase (Dam MTase). The ultrasensitive colorimetric sensor functions by modulating a cascade reaction that involves the catalytic reaction of platinum nanoparticles (PtNPs) and the release of Ag + from silver nanoparticle (AgNP) tags. Magnetic beads (MBs) and AgNPs are preconnected through DNA hybridization. The DNA linker can be methylated by Dam MTase and thereby cleaved by methylation-sensitive endonuclease Dpn I. The MBs separated from AgNPs cannot release Ag + to inactivate PtNPs. With original superior catalysis ability of PtNPs, Dam MTase can be monitored by catalyzing the generation of signal molecules. This biosensor exhibits a linear range of 0.2–2 U/mL Dam MTase activity with a detection limit of 0.04 U/mL. Additionally, it proves effective for real sample analysis and methylation inhibitor screening.

Charge-Reversal Nanoassembly for Rheumatoid Arthritis Therapy via Cell-Free DNA Scavenging and Microenvironment Reprogramming

Chang Peng,Ting Fang,Hanjie Sun,Dongkai Wang,Ji Li

The clearance of cell-free DNA (cfDNA) in rheumatoid arthritis (RA) represents a promising therapeutic approach for inflammation. While cationic materials are widely utilized for cfDNA capture, their safety during in vivo delivery remains a critical concern. Additionally, macrophage-mediated inflammatory responses exacerbate disease progression. Here, we propose a charge-reversal and enhanced nanoassembly responsive to the inflammatory microenvironment, composed of a block polymer termed polycaprolactone-poly (N, N-dimethylacrylamide)-thioketal-polyethylene glycol (PCL-PDMA-TK-PEG, PPTP), a copolymer methoxy poly (ethylene glycol)-poly-l-lysine-2,3-dimethylmaleic anhydride (mPEG-PLL-DMA, PLM), and 4-octyl itaconate (4-OI). Charge reversal in acidic inflammatory microenvironments and ROS-responsive enhancement of positive surface charge, significantly improving cfDNA capture efficiency within inflammatory sites. Mitochondrial targeting through electrostatic interactions, promoting 4-OI release to inhibit macrophage-driven inflammation. Reduced protein shielding during systemic circulation, enabling precise accumulation in inflamed joints. The 4-OI@PPTP/PLM nanoassembly effectively suppresses inflammatory cytokine production, mitigates synovial hyperplasia, and attenuates bone erosion in collagen-induced arthritis models. This strategy integrates cfDNA scavenging with microenvironment reprogramming, offering a dual-action therapeutic platform for RA management.

Ultra-high field strength electroporation enables efficient DNA transformation and genome editing in nontuberculous mycobacteria

Daoyan Tang,Minggui Wang,Dan Wang,Danni Yang,Yi Cai,Tao Luo,Jianqing He,Qinglan Wang

Efficient DNA delivery is essential for genetic manipulation of mycobacteria and for dissecting their physiology, pathogenesis, and drug resistance. Although electroporation enables transformation efficiencies exceeding 10⁵ CFU per µg DNA in Mycobacterium smegmatis and Mycobacterium tuberculosis, it remains highly inefficient in many nontuberculous mycobacteria (NTM), including Mycobacterium abscessus. Here, we discovered that NTM such as M. abscessus exhibit exceptional tolerance to ultra-high electric field strengths and that hypertonic preconditioning partially protects cells from electroporation-induced damage. Using ultra-high electric field strength (3 kV/mm) electroporation, we achieved dramatic improvements in plasmid transformation efficiency—up to 106-fold in M. abscessus, 83-fold in Mycobacterium marinum, and 37-fold in Mycobacterium kansasii—compared to standard conditions (1.25  kV/mm). Transformation efficiency was further influenced by the choice of selectable marker. Ultra-high field strength electroporation also markedly enhanced allelic exchange in M. abscessus expressing Che9c RecET recombinases, increasing the recovery of gene deletion mutants by over 1,000-fold relative to conventional electroporation. In parallel, oligonucleotide-mediated recombineering for targeted point mutations produced nearly 10,000-fold more mutants under ultra-high field conditions. Together, these findings establish ultra-high field electroporation as a robust, broadly applicable platform for genetic engineering of NTMs. This method substantially enhances transformation efficiency and enables construction of advanced genetic tools—including expression libraries and CRISPRi knockdown libraries—in species that have historically resisted genetic manipulation.

Cascaded amplification-based modular ternary DNA logic circuit for precise identification of circulating tumor cells

Hexiang Li,Yao Yao,Ziyi Gao,Yinghui Feng,Qi Liu,Xiaoqing Chen

Precise identification of tumor cells is paramount for disease diagnosis and treatment, where tumor markers play a pivotal role. However, relying solely on a single tumor marker detection method often falls short in differentiating various types of tumor cells, leading to potential false-positive signals. To address this challenge, we have developed a ternary DNA logic gate system. This logic circuit is supported by multi-aptamers and performs identification operations by targeting different cell surface proteins. It fully leverages the functionality and framework characteristics of DNA nanostructures, employing a Toehold-Mediated Strand Displacement (TMSD) cascade amplification reaction to convert the strand signal into an electrical signal. This integrated multi-module ternary DNA logic gate system demonstrates accurate recognition among six cell lines while achieving highly sensitive detection of target tumor cells. Biosensors that integrate DNA logic computing with aptamers not only facilitate accurate tumor cell identification but also exhibit significant potential in the realms of drug delivery and cancer therapy.
