Electrochemical Detection of Levo-Tetrahydropalmatine Based on DNA Modified Electrode

Xu Zhu,Shufang Wu,Chunlan Li,Maotian Xu,Baoxian Ye

DNA was employed in a novel way to contribute to the electroanalysis. Electrochemical oxidized DNA modified glassy carbon electrode (DNA/GCE) by potentiostatic method for Levotetrahydropalmatine (L-THP) determination was prepared. For the first time, L-THP was investigated by electrochemical sensor, and the results indicated that this voltammetric sensor exhibited a special recognition capacity towards L-THP determination. Under the optimize condition, the response peak currents had a linear relationship with the L-THP concentrations in range from 5.6×10 -5 mol L -1 to 2.8×10 -3 molL -1 with detection limit of 2.×10 -6 moi . L -1 .

Nucleic acid probe based on DNA-templated silver nanoclusters for turn-on fluorescence detection of tumor suppressor gene p53

Dan Han,Chunying Wei

In this paper, we construct a fluorescence nucleic acid probe based on DNA-templated silver nanoclusters (DNA-Ag NCs) for the detection of the p53 gene. The fluorescence biosensing of the “turn-on” model is successfully implemented as a result of the target-triggered configurational change in the hairpin DNA probe and the synthesis of fluorescent Ag NCs. With this biosensor, the limit of detection (LOD) for the p53 gene is 3.57 nM and the linear range is 250–2500 nM in phosphate buffer solution, while a LOD of 6.06 nM in the linear range of 250–2500 nM is obtained in 1% diluted fetal calf serum. So this probe, with its advantages of specificity, practical application, easy operation and low cost, will have favourable development prospects in biological sensing and imaging.

Detection of small-sized DNA fragments in a glassy nanopore by utilization of CRISPR-Cas12a as a converter system

Shumin Zhang,Minyi Liu,Haofa Cui,Muhammad Asad Ziaee,Rongwei Sun,Liting Chen,Daqi Chen,Denis Garoli,Jiahai Wang

The fabrication of nanopores with a matched pore size, and the existence of multiple interferents make the reproducible detection of small-sized molecules by means of solid-state nanopores still challenging. A useful method to solve these problems is based on the detection of large DNA nanostructures related to the existence of small-sized targets. In particular, a DNA tetrahedron with a well-defined 3D nanostructure is the ideal candidate for use as a signal transducer. Here, we demonstrate the detection of an L1-encoding gene of HPV18 as a test DNA target sequence in a reaction buffer solution, where long single-stranded DNA linking DNA tetrahedra onto the surface of the magnetic beads is cleaved by a target DNA-activated CRISPR-cas12 system. The DNA tetrahedra are subsequently released and can be detected by the current pulse in a glassy nanopore. This approach has several advantages: (1) one signal transducer can be used to detect different targets; (2) a glassy nanopore with a pore size much larger than the target DNA fragment can boost the tolerance of the contaminants and interferents which often degrade the performance of a nanopore sensor.

Programming Ion Gating and Dynamic Response of Nanopores with Responsive Tetrahedral DNA Nanostructures

Yaqin Wang,Huiping Yang,Zhaoquan Li,Qian Mo,Shuang Li,Longda Li,Fan Yang,Xinchun Li,Yong Huang

Mimicking ion-gating function with artificial nanopores empowered by well-designed responsive DNA architectures represents one of the leading maneuvers in the nanopore sensing field. However, due to the rarely preponderant orientation and uncontrollable assembly of conventional DNA constructs at heterogeneous interfaces, the recognition ability and gating efficiency remain a considerable challenge. Here, we show that manipulating the ion-gating efficiency can be readily achieved by the assembly of responsive tetrahedral DNA nanostructures in glass nanopipettes. We design a set of 3D-DNA nanostructures consisting of size-tunable DNA tetrahedrons and Pb2+-dependent DNAzyme structural domain in the nanopipettes, which served as the ion gate and recognition element, respectively, and thus enabled the sensing of Pb2+ in a label-free manner. Using the constructed 3D-DNA-nanostructured ion-gating systems, we can program stimulus–response capacity and ionic current rectification behaviors in the Pb2+ sensing events. We found that larger-size DNA tetrahedrons resulted in more efficient ion gating and importantly could achieve dynamic linear response to Pb2+, with the concentration spanning from 10 pM to 10 μM. Finite element simulations revealed that steric hindrance, rather than surface charge, may be a principal cause for regulating trans-pore ion transport. This work opens an avenue for the design of DNA nanostructure-based responsive nanopores for sensing applications.

DNA-based hybridization chain reaction amplification for assaying the effect of environmental phenolic hormone on DNA methyltransferase activity

Zhenning Xu,Huanshun Yin,Yunxiang Han,Yunlei Zhou,Shiyun Ai

In this work, a novel electrochemical protocol with signal amplification for determination of DNA methylation and methyltransferase activity using DNA-based hybridization chain reaction (HCR) was proposed. After the gold electrode was modified with dsDNA, it was treated with M. Sss I MTase, H pa II endonuclease, respectively. And then the HCR was initiated by the target DNA and two hairpin helper DNAs, which lead to the formation of extended dsDNA polymers on the electrode surface. The signal was amplified by the labeled biotin on the hairpin probes. As a result, the streptavidin-alkaline phosphatase (S-ALP) conjugated on the electrode surface through the specific interaction between biotin and S-ALP. ALP could convert 1-naphthyl phosphate into 1-naphthol and the latter could be electrochemically oxidized, which was used to monitor the methylation event and MTase activity. The HCR assay presents good electrochemical responses for the determination of M. Sss I MTase at a concentration as low as 0.0067   unit   mL −1 . Moreover, the effects of anti-cancer drug and environmental phenolic hormone on M. Sss I MTase activity were also investigated. The results indicated that 5-fluorouracil and daunorubicin hydrochloride could inhibit the activity, and the opposite results were obtained with bisphenol A and nonylphenol. Therefore, this method can not only provide a platform to screen the inhibitors of DNA MTase and develop new anticancer drugs, but also offer a novel technique to investigate the possible carcinogenesis mechanism.

DNA-involved thermotropic liquid crystals from catanionic vesicles

Xiaoli Chen,Wenna Wu,Li Liu,Jingcheng Hao,Shuli Dong

Thermotropic liquid crystals (TLCs) have created unpredictable applications ranging from sensor to electronic devices. DNA can interact with positively charged cationic and anionic (catanionic) vesicles by electrostatic interaction to form DNA-based TLCs. In the present work, the polarizing optical microscopy (POM) images clearly demonstrate the formation of DNA-involved liquid crystals, we explore the general role of DNA-involved TLC formation and the regulating factors of properties of DNA-based TLCs. We verify the effect of the chain lengths of surfactants and DNA on the formation and properties of TLCs. We found that DNA-involved TLCs constructed by the different surfactants with same chain length present the excellent properties. The position of functional group of ferrocenyl surfactants greatly affects the formation of TLCs. The bulky group closing to the headgroup of surfactant and the strong electrostatic interaction between positively charged catanionic vesicles and DNA affect the formation of TLCs. Furthermore, we found that the shorter DNA strand length, the more consistent fit better with the vesicles to enhance the thermal stability of DNA-based TLCs. The influence factors of the formation of DNA-based TLCs were explored and the importance of interactions to the architecture of DNA-based TLCs also was underscored. Our results may direct the design and synthesis of functional DNA-based TLCs and lay the foundation of applications in the field of electrochemistry and flexible electronic devices.

A novel dsDNA/polydiphenylamine-4-sulfonic acid electrochemical biosensor for selective detection of the toxic catechol and related DNA damage

Pingping Wang,Yongnian Ni,Serge Kokot

A novel biosensor consisting of a glassy carbon electrode (GCE) modified by a polydiphenylamine-4-sulfonic acid (PDPASA, conjugated polymer) film and double-stranded DNA (dsDNA), i.e. dsDNA/PDPASA/GCE, was researched and developed for the analysis of catechol – a potentially toxic substance for humans and the environment. The surface properties of the PDPASA film, particularly after dsDNA was immobilized on it, were characterized with the use of atomic force microscopy (AFM), electrochemical impedance spectroscopy (EIS) and cyclic voltammetry (CV). The surfaces of the novel DNA/PDPASA/GCE biosensor changed during the fabrication process and displayed high sensitivity for catechol. The oxidation potential of catechol decreased significantly and the corresponding current increased substantially as compared with the values obtained at the GCE alone and at the dsDNA/GCE. Also, with the addition of hydroquinone, two well discriminated CV peaks were obtained, and it was demonstrated that hydroquinone did not interfere with catechol. DPV analysis produced a linear catechol calibration (range: 0.750 to 8.25 × 10−6 mol L−1; detection limit: 6.48 × 10−7 mol L−1), and thus, various water samples were analysed successfully by this novel method. In addition, the DNA/PDPASA/GCE was used to study DNA damage in the presence of catechol with the use of the Co(phen)33+ electroactive probe. Results indicated that the potentially toxic catechol and its metabolites were all responsible for DNA damage.

G-quadruplex DNA biosensor for sensitive visible detection of genetically modified food

Xiaohua Jiang,Huimin Zhang,Jun Wu,Xiang Yang,Jingwei Shao,Yujing Lu,Bin Qiu,Zhenyu Lin,Guonan Chen

In this paper, a novel label-free G-quadruplex DNAzyme sensor has been proposed for colorimetric identification of GMO using CaMV 35S promoter sequence as the target. The binary probes can fold into G-quadruplex structure in the presence of DNA-T (Target DNA) and then combine with hemin to form a DNAzyme resembling horseradish peroxidase . The detection system consists of two G-rich probes with 2:2 split mode by using the absorbance and color of ABTS 2− as signal reporter. Upon the addition of a target sequence, two probes both hybridize with target and then their G-rich sequences combine to form a G-quadruplex DNAzyme, and the DNAzyme can catalyze the reaction of ABTS 2− with H 2 O 2 . Then the linear range is from 0.05 to 0.5   μM while detection limit is 5   nM. These results demonstrate that the proposed G-quadruplex DNAzyme method could be used as a simple, sensitive and cost-effective approach for assays of GMO.

Highly sensitive detection of sequence-specific DNA with morpholino-functionalized magnetic microspheres

Weiwen Hu,Yong Ning,Lianzhi Li,Jinming Kong,Xueji Zhang

In this work, a highly effective biosensor supported on morpholino-functionalized magnetic microspheres was investigated for the sequence-specific detection of DNA. Briefly, morpholino was first modified on the surface of magnetic microspheres through amido bonds, and then hybridized with target DNA in the ensuing step. Biotin-labeled signal probe DNA was designed to hybridize with the DNA nearby the 5′ end of sequence, and the biotin was used to bind with streptavidin-alkaline phosphatase (SA-ALP). L-Ascorbic acid-2-phosphate (AAP) was hydrolyzed by ALP to generate L-ascorbic acid, which could reduce resazurin to resorufin, resulting in a turn-on fluorescence signal. UV-vis absorbance spectroscopy was applied to prove the conjugation of ALP with signal probe DNA. Under optimal conditions, this biosensor displayed a good linear relationship between the fluorescence intensity and logarithm of single-stranded DNA concentrations in the range of 0.1 pM to 0.1 nM with a low detection limit of 9.32 fM. Moreover, fully complementary versus single-base mismatched, three-base mismatched and non-complementary DNA could be effectively distinguished. In addition, this novel approach rendered satisfactory analytical results for the determination of DNA in serum, thus exhibiting practical significance. These results demonstrated that this assay method displays excellent sensitivity and specificity for DNA detection and has great potential for practical applications.

An enzyme-free electrochemical sandwich DNA assay based on the use of hybridization chain reaction and gold nanoparticles: application to the determination of the DNA of Helicobacter pylori

Lv Man-Man,Fan Shuang-Fei,Wang Qiong-Lin,Lv Qi-Yan,Song Xiaojie,Cui Hui-Fang

An ultrasensitive enzyme-free electrochemical sandwich DNA biosensor is described for the detection of ssDNA oligonucleotides. A DNA sequence derived from the genom of Helicobacter pylori was selected as a model target DNA. The DNA assay was realized through catching target DNA on capture DNA immobilized gold electrode; then labeling the target DNA with reporter DNA (rpDNA) and initiator DNA (iDNA) co-modified gold nanoparticles (AuNPs). The high density of iDNAs serves as one of the amplification strategies. The iDNA triggers hybridization chain reaction (HCR) between two hairpins. This leads to the formation of a long dsDNA concatamer strand and represents one amplification strategy. The electrochemical probe [Ru(NH 3 ) 5 L] 2+ , where L stands for 3-(2-phenanthren-9-ylvinyl)pyridine, intercalated into dsDNA chain. Multiple probe molecules intercalate into one dsDNA chain, serving as one amplification strategy. The electrode was subjected to differential pulse voltammetry for signal acquisition, and the oxidation peak current at −0.28 V was recorded. On each AuNP, 240 iDNA and 25 rpDNA molecules were immobilized. Successful execution of HCR at the DNA-modified AuNPs was confirmed by gel electrophoresis and hydrodynamic diameter measurements. Introduction of HCR significantly enhances the DNA detection signal intensity. The assay has two linear ranges of different slopes, one from 0.01 fM to 0.5 fM; and one from 1 fM to 100 fM. The detection limit is as low as 0.68 aM. Single mismatch DNA can be differentiated from the fully complementary DNA. Conceivably, this highly sensitive and selective assay provides a general method for detection of various kinds of DNA. Schematic representation of the detection and the amplification principles of the electrochemical sandwich DNA assay. Boosting cisplatin chemotherapy by nanomotor-enhanced tumor penetration and DNA adducts formation

Xu Lihua,Zhang Kaixiang,Ma Xing,Li Yingying,Jin Yajie,Liang Chenglin,Wang Yong,Duan Wendi,Zhang Hongling,Zhang Zhenzhong,Shi Jinjin,Liu Junjie,Wang Yunlong,Li Wentao

Despite many nano-based strategies devoted to delivering cisplatin for tumor therapy, its clinical benefits are compromised by poor tissue penetration and limited DNA adducts formation of the drug. Herein, a cisplatin loading nanomotor based janus structured Ag-polymer is developed for cisplatin delivery of deeper tissue and increased DNA adducts formation. The nanomotor displayed a self‐propelled tumor penetration fueled by hydrogen peroxide (H2O2) in tumor tissues, which is catalytically decomposed into a large amount of oxygen bubbles by Ag nanoparticles (NPs). Notably, cisplatin could elevate the intracellular H2O2 level through cascade reactions, further promote the degradation of Ag NPs accompanied with the Ag+ release, which could downregulate intracellular Cl− through the formation of AgCl precipitate, thereby enhancing cisplatin dechlorination and Pt–DNA formation. Moreover, polymer can also inhibit the activity of ALKBH2 (a Fe2+-dependent DNA repair enzyme) by chelating intracellular Fe2+ to increase the proportion of irreparable Pt–DNA cross-links. It is found that deep tissue penetration, as well as the increased formation and maintenance of Pt–DNA adducts induced by the nanomotor afford 80% of tumor growth inhibition with negligible toxicity. This work provides an important perspective of resolving chemotherapeutic barriers for boosting cisplatin therapy.Graphical Abstract

AHR-mediated DNA damage contributes to BaP-induced cardiac malformations in zebrafish

Hongmei Zou,Mingxuan Zhang,Jin Chen,Stanley Aniagu,Yan Jiang,Tao Chen

Benzo[ a ]pyrene (BaP) is a representative polycyclic aromatic hydrocarbon widely present in the environment. We previously reported that the aryl hydrocarbon receptor (AHR) mediates BaP-induced apoptosis and cardiac malformations in zebrafish embryos, but the underlying molecular mechanisms were unclear. Since BaP is a mutagenetic compound, we hypothesize that BaP induces apoptosis and heart defects via AHR-mediated DNA damage. In this study, zebrafish embryos were exposed to BaP at a concentration of 0.1 μM from 2 to 72 h post fertilization, either with or without inhibitors/agonists. AHR activity and levels of reactive oxygen species (ROS) were examined under a fluorescence microscope. mRNA expression levels were quantified by qPCR. DNA damage and apoptosis were detected by immunofluorescence. Our findings revealed that BaP exposure significantly increased BPDE-DNA adducts, mitochondrial damage, apoptosis and heart defects in zebrafish embryos. These effects were counteracted by inhibiting AHR/cyp1a1 using pharmaceutical inhibitors or genetic knockdown. Furthermore, we observed that spironolactone, an antagonist of nucleotide excision repair (NER), significantly enhanced BaP-induced BPDE-DNA adducts, mitochondrial damage, apoptosis and heart malformation rates. Conversely, SRT1720, a SIRT1 agonist, reduced the adverse effects of BaP. Supplementation with spironolactone also enhanced γ-H2AX signals in the heart of zebrafish embryos exposed to BaP. Additional experiments demonstrated that BaP suppressed the expression of SIRT1. We further established that AHR, when activated by BaP, directly inhibited SIRT1 transcription, leading to downregulation of XPC and XPA, which are essential NER genes involved in the recognition and verification steps of the NER process. Taken together, our results indicate that AHR mediates BaP-induced DNA damage in the heart of zebrafish embryos by inducing BPDE-DNA adduct formation via the AHR/Cyp1a1 signalling pathway, as well as suppressing NER via AHR-mediated inhibition of SIRT1.
