Smart DNA Hydrogel-Responsive Encoding Enables Portable Nucleic Acid Detection

Jie Luo,Yu Tang,Hongzhao Yang,Shuang Zhao,Ping Huang,Zuowei Xie,Jingsen Cao,Jiaqi Liu,Jing Sheng,Ruijia Deng,Ben Niu,Meilin Gong,Dan Luo,Xiaoqi Tang,Ming Chen,Kai Chang

DNA hydrogels are promising materials for biosensing, but translating their molecular recognition capabilities into portable diagnostics is hindered by slow target diffusion, signal constraints, and bulk architecture. Here, we present a smart DNA hydrogel-responsive sensing platform termed Q-RAPID (Quick Response Analysis for Pathogen Identification Device) for portable nucleic acid detection. Q-RAPID integrates three functional modules. A paper-based module acts as a capillary-driven scaffold, miniaturizing the hydrogel matrix to accelerate target delivery and enhance molecular transport. A hydrogel sensing module spatially confines target-specific DNA hybridization, enabling programmable strand displacement that triggers a cascading colorimetric reaction for amplified visual output. A digital output module translates the colorimetric result into a smartphone-readable quick response (QR) code, allowing for automated classification and wireless reporting via integrated algorithms. In tests with a viral pseudovirus model and 100 clinical specimens, Q-RAPID identified target nucleic acids with 91% sensitivity, 97.3% precision, and 95% concordance were observed in the pseudovirus combination tests. The platform’s reconfigurable design allows detection of diverse respiratory pathogens and could broaden the reach of rapid molecular diagnostics in various healthcare settings, including resource-limited environments.

Upconversion Nanoparticle-Based Luminescence DNA Sensor on Porous Silicon Substrate

Yangzhi Zhang,Xingyu Wang,Yajun Liu,Zhenhong Jia,Ziyi Yang,Xiaohui Huang,Jiajia Wang

Rare-earth-doped upconversion nanoparticles (UCNPs) exhibit upconversion luminescence upon excitation with infrared light and have been extensively utilized in the field of biosensing. In this study, a UCNPs-based biosensor with porous silicon (PSi) as the substrate was developed for the first time, enabling the detection of target DNA molecule concentration. First, a PSi substrate was prepared via electrochemical etching and subsequently functionalized to enable target DNA molecules to immobilize onto the inner walls of the PSi substrate’s pores. Then, UCNPs-labeled probe DNA molecules hybridized with the target DNA molecules, enabling indirect attachment of UCNPs to the inner walls of the PSi substrate. Subsequently, the sample surface is irradiated with a 980 nm laser. Upconversion fluorescence images of the sample, both before and after the biological reaction, are captured using an image acquisition device. Image processing software is employed to calculate the average change in grayscale values, enabling the determination of the molecular concentration of target DNA. The limit of detection (LOD) of this method for target DNA molecular concentration is 86 pM, demonstrating that it enables low-cost, highly sensitive, rapid, and convenient biological detection of target DNA molecules.

Cationic Lanthanide Luminescent Copolymer: Design, Synthesis and Interaction with DNA

Penghui Li,Xiaoxi Hu,Shuilin Wu,Paul K. Chu,Kelvin W.K. Yeung,Zushun Xu

Polymerizable rare earth complex Eu(AA)3Phen was synthesized by complexion of europium ion, acrylic acid (AA), and 1,10-phenanthroline (Phen). The structure and fluorescence properties of the complex were studied by elemental analysis, 1H-NMR spectroscopy, and fluorescence spectroscopy. Eu-containing copolymer poly(PEGMA-co-MMA-co-METAC-co-Eu(AA)3Phen) (PPMMEu) was then synthesized by free radical copolymerization of Eu(AA)3Phen and other functional monomers including poly(ethylene glycol) methyl ether methacrylate (PEGMA) and [2-(Methacryloyloxy) ethyl] trimethylammonium chloride (METAC). 1H-NMR spectroscopy and fluorescence spectroscopy were used to characterize the copolymer and the interactions between the copolymer and DNA was investigated by TEM, fluorescence spectroscopy, and agarose gel electrophoresis. The desired luminescent cationic copolymer was successfully obtained. The copolymer can form micelles in water solution and can efficiently bind to DNA molecules through electrostatic interaction. The results suggest the potential use of PPMMEu in bioprobes and gene vectors.

SU3327: A Multi-Target Compound Targeting Bacterial Menaquinone and DNA

Shuge Wang,Ke Zhao,Ziqi Chen,Chengtao Sun,Hongliang Chen,Yang Wang,Congming Wu,Dejun Liu

Background and Purpose The rapid emergence of antibiotic resistance (AMR) threatens global health by rendering existing antibiotics ineffective, demanding novel antimicrobial agents with unique mechanisms of action. SU3327 (also known as Halicin), identified through deep learning-based drug screening, has demonstrated broad-spectrum antibacterial activity and high safety in vivo. However, its precise mechanism of action remains unclear. This study aimed to elucidate the antibacterial mechanism of SU3327 and to explore its potential as a multi-target therapeutic. Experimental Approach We employed microbiological, biochemical/biophysical, mass spectrometry, electrochemical, and transcriptomic analyses to study SU3327′s effects. We examined its impact on proton motive force (PMF), intracellular ATP synthesis, and electron transport chain (ETC) function, including Complex I inhibition and menaquinone interaction. We also evaluated nitroreductase bioactivation, identified the hydroxylamine metabolite, and quantified resulting oxidative DNA damage. Key Results SU3327 disrupts bacterial energy metabolism by targeting menaquinone (MK) in the ETC. It inhibits Complex I, impeding electron transfer, disrupting the PMF, and impairing ATP synthesis. Additionally, SU3327 enters Escherichia coli ATCC 25922, undergoing nitroreductase bioactivation, forming hydroxylamine compounds (R-NHOH) that react with DNA, generating hydroxyl radicals (•OH) and inducing oxidative DNA damage. These results indicate that SU3327 operates via a dual-target mechanism: disrupting bacterial respiration and causing DNA damage. Conclusions and Implications SU3327 is a first-in-class multi-target antibacterial agent acting via two synergistic mechanisms. Its dual action enhances efficacy and may reduce resistance likelihood by requiring mutations in distinct pathways. This study advances understanding of SU3327 and supports its development as a novel antibiotic for veterinary medicine.

Capturing the radical ion-pair intermediate in DNA guanine oxidation

Jialong Jie,Kunhui Liu,Lidan Wu,Hongmei Zhao,Di Song,Hongmei Su

Although the radical ion pair has been frequently invoked as a key intermediate in DNA oxidative damage reactions and photoinduced electron transfer processes, the unambiguous detection and characterization of this species remain formidable and unresolved due to its extremely unstable nature and low concentration. We use the strategy that, at cryogenic temperatures, the transient species could be sufficiently stabilized to be detectable spectroscopically. By coupling the two techniques (the cryogenic stabilization and the time-resolved laser flash photolysis spectroscopy) together, we are able to capture the ion-pair transient G+•⋯Cl− in the chlorine radical–initiated DNA guanine (G) oxidation reaction, and provide direct evidence to ascertain the intricate type of addition/charge separation mechanism underlying guanine oxidation. The unique spectral signature of the radical ion-pair G+•⋯Cl− is identified, revealing a markedly intense absorption feature peaking at 570 nm that is distinctive from G+alone. Moreover, the ion-pair spectrum is found to be highly sensitive to the protonation equilibria within guanine-cytosine base pair (G:C), which splits into two resolved bands at 480 and 610 nm as the acidic proton transfers along the central hydrogen bond from G+to C. We thus use this exquisite sensitivity to track the intrabase-pair proton transfer dynamics in the double-stranded DNA oligonucleotides, which is of critical importance for the description of the proton-coupled charge transfer mechanisms in DNA.

Hexafluoroisopropanol-based deep eutectic solvents for high-performance DNA extraction

Jia Xu,Yuan Yang,Xiaonan Cai,Han Xiao

In this study, hexafluoroisopropanol (HFIP)-based deep eutectic solvents (DESs) were developed and used for DNA extraction from human whole blood samples for the first time. HFIP-based DESs were prepared using HFIP and choline chloride (ChCl)/tetrabutylammonium chloride/cetyltrimethylammonium bromide as the hydrogen bond donor and acceptor, respectively. The two-phase system formation was promoted with different inorganic salts as the phase-forming component. According to the strong phase separation capability and high DNA extraction efficiency, DESs consisting of HFIP/ChCl-(NH4)2SO4, HFIP/ChCl-Na2SO4 and HFIP/ChCl-MgSO4 were then selected for application in DNA extraction. The factors that could have impacted the DNA extraction process, including molar ratio of DES, DES addition, salt species and addition, and sample pH, were systematically investigated via single-factor experimental analysis. Furthermore, we selectively examined bovine serum albumin and RNA to assess the specificity of the HFIP-based DESs for DNA extraction. Conclusively, 93.9%, 96.7% and 99.8% DNA could be extracted using the HFIP/ChCl-(NH4)2SO4, HFIP/ChCl-Na2SO4, and HFIP/ChCl-MgSO4 systems, respectively. Moreover, the developed systems were successfully used to extract DNA from human whole blood with satisfactory results. The DNA secondary structure was stable after DES extraction with the electrostatic interaction between DES and DNA as the main force driving DNA adsorption by DES.

Manshan Xie,Yunhua Chen,Qian Yang,Qingtao Li,Runlin Zhang,Wenzhi Bi,Yong-Guang Jia,Paul K. Chu,Huaiyu Wang,Xuetao Shi

Bioadhesives or sealants have received considerable attention for suture-less wound sealing. However, most adhesive biomaterials involve complex molecular designs which lack dynamic mechanical properties , inherent hemostasis , as well as the capability of preventing postsurgical tissue adhesion. Herein, a nano-enabled supramolecular hydrogel sealant based on complementary DNA duplexes combined with multiple physicochemical crosslinks is designed and demonstrated. This supramolecular sealant exhibits excellent dynamic reversibility , low swelling, and wet adhesive properties . It can achieve rapid sealing of damaged tissues, blood coagulation , as well as hemostasis. Furthermore, DNA molecules endow the sealant with promising capabilities of preventing protein absorption, cell adhesion and postsurgical tissue adhesion. The in vivo evaluation based on the gastric perforation repair model shows that the sealant can improve granulation tissue growth, collagen deposition, and vascularization and facilitate gastric perforation closure. The nano-enabled DNA supramolecular hydrogel sealant represents a promising alternative for gastric perforation repair and has large clinical potential pertaining to suture-less repair of soft tissues. Magnetic Microsphere/Silica Nanoparticle Composite Structures for Switchable DNA Storage

Jing-Yuan Ma,Kai-Xuan Wang,Ming Ma,Yu Zhang

As an emerging storage medium, DNA is a crucial carrier for future data storage. DNA has a better storage density and a longer storage life than conventional storage media. However, DNA’s key limitations as a storage medium are the precision of information reading and storage stability. Herein, we designed and successfully developed a switchable DNA storage nanocomposite structure (MM-DNA/DNA’-SiO2). The composite structure employs magnetic microspheres (MMs) based on Fe3O4 nanoparticles as the DNA carrier for storing information (MM-DNA) and silicon dioxide nanoparticles modified with complementary strands as the protective outer layer (DNA’-SiO2), and its switchability and DNA sequence reading accuracy were both validated in this study. This method provides a novel nanostructure medium and technical proposal for efficient DNA storage with potential application value.

Facile synthesis of porous DNA/Protein hydrogels for water purification

Lishan Zhu,Haiqing Wang,Chao Liu,Chanchan Xu,Zhenda Liang,Christopher J. Martyniuk,Xiaohong Wang,Li Zhou,Bing Yan

Porous structured DNA hydrogels with a rapid mass transfer rate constitutes new promising materials for biomedical and environmental applications. However, their biocompatibility can be influenced by the components used to support the structure formation. Here we describe for the first time the use of natural protein stabilized Pickering emulsion as a template for the preparation of porous DNA gel. The results indicated that protein properties including isoelectric point (pI) and size had a great influence on the structure of the DNA gel. Moreover, using bovine serum albumin (BSA) as an example, the morphology and density of the pores in the gel could be well-tuned by the amounts of added proteins. Both CCK-8 and live/dead staining assay showed that the as-prepared gel was highly biocompatible. Considering the intriguing properties, this study demonstrated that the as-prepared gel can be used to prepare columns for efficiently removing multiple pollutants in water via a facile filtration process based on different retention mechanisms, improving the application potential of DNA gel in environmental science.

Evaluation of DNA adduct damage using G-quadruplex-based DNAzyme

Yi Xiao,Haomin Yi,Jingzhi Zhu,Suhua Chen,Guofang Wang,Yilong Liao,Yuanyuan Lei,Liyin Chen,Xingcai Zhang,Fangfu Ye

Toxicity assessment is a major problem in pharmaceutical candidates and industry chemicals development. However, due to the lack of practical analytical methods for DNA adduct analysis, the safety evaluation of drug and industry chemicals was severely limited. Here, we develop a DNAzyme-based method to detect DNA adduct damage for toxicity assessment of drugs and chemicals. Among 18 structural variants of G4 DNAzyme, EA2 DNAzyme exhibits an obvious DNA damaging effect of styrene oxide (SO) due to its unstable structure. The covalent binding of SO to DNAzyme disrupts the Hoogsteen hydrogen bonding sites of G-plane guanines and affects the formation of the G4 quadruplex. DNA damage chemicals reduce the peroxidase activity of the G4 DNAzyme to monitor the DNA adduct damage by disrupting the structural integrity of the G4 DNAzyme. Our method for genotoxic assessment of pharmaceutical candidates and industrial chemicals can elucidate the complex chemical pathways leading to toxicity, predict toxic effects of chemicals, and evaluate possible risks to human health.

DNA-functionalized covalent organic framework capsules for analysis of exosomes

Yuxin Lin,Ying Deng,Minghui Wang,Tianci Zhou,Lin Wang,Jiehua Ma,Jie Yang

Exosomes have been deemed as hopeful liquid biopsy biomarkers for malignant tumor identification. However, proposing detection methods with high sensitivity still meets challenges. Herein, we have fabricated an electrochemical biosensor in this work via constructing nucleic acid functionalized covalent organic framework (COF) capsules for sensitive detection of exosomes. Firstly, nucleic acid functionalized COF capsules are prepared by modifying azide-labeled DNA onto alkynyl-containing COF capsules. Then, the capsules are used to fabricate an electrochemical biosensor for exosomes quantification. In this design of the sensor, the modification of DNA strands on COFs can greatly improve the binding efficiency, while the loading of plentiful horseradish peroxidase (HRP) facilitates signal amplification. So, the fabricated biosensor has effectively enhanced the sensitivity and lowered the detection limit to 87 particles/μL. Further studies show that the biosensor can be used for the identification of exosomes from non-small cell lung cancer. Moreover, by simply replacing the DNA sequences , the proposed strategy can generally be used to fabricate different DNA-COF capsules with diverse functions for broader biomedical applications.
